L., Metairon, S., Jacot, G., Bentzinger, F. C., Feige, J. N., Stuelsatz, P. Abstract: Increasing evidence suggests that muscle stem cells (MuSCs) are a heterogeneous population. In particular, a rare subset of Pax7 positive MuSCs that has never expressed the myogenic regulatory factor Myf5 has been shown to have superior self-renewal and engraftment characteristics when compared to lineage positive cells. However, their scarcity and the limited availability of protein markers make the characterization of this MuSC subpopulation challenging. Complementing lineage tracing approaches, we developed the StemRep in vivo model with reporter alleles allowing to monitor Pax7 and Myf5 protein levels based on equimolar amounts of dual nuclear fluorescence. Using transcriptomic profiling and ex vivo cellular assays, we demonstrate that levels of Pax7 and Myf5 protein delineate subpopulations of MuSCs with distinct molecular signatures and dynamics of activation, proliferation, and commitment. MuSCs expressing high levels of Pax7 protein (Pax7high) and low levels of Myf5 (Myf5Low) retain phenotypic features and molecular signatures of quiescence, and transiently remodel during regeneration. The Pax7 reporter tracks the decline of the MuSC pool during aging, while the Myf5 reporter enables live monitoring of the age-related loss of quiescence via skewing of the MuSC population towards Myf5High. Altogether, we characterize Pax7highMyf5Low MuSCs as an uncommitted subpopulation in deep quiescence and establish the StemRep line as a novel versatile tool for the physiological study of stem cell dynamics in skeletal muscle. BiPOLES consists of the blue-light-sensitive anion-conducting channelrhodopsin GtACR2 fused to the red-light-sensitive cation-conducting channelrhodopsin Chrimson in a single, trafficking-optimized tandem protein. BiPOLES enables multiple applications including potent dual-color spiking and silencing of the same neurons in vivo and dual-color optogenetic control of two independent neuronal populations. Super-resolution imaging, the ability to resolve structures well below the diffraction limit, has changed fluorescence microscopy as we know it. Diffraction-unlimited microscopy, termed nanoscopy, is able to image deep inside the cell with a resolution approaching that of electron microscopes. A variety of different methods currently exist, the first proposed and demonstrated technique being stimulated emission depletion (STED) microscopy. In STED microscopy, the resolution limit of a laser scanning microscope is overcome by transiently silencing fluorescence in parts of the focus. Practical implementations of this method are limited by optical aberrations and the characteristics of the fluorophores used. In this thesis, I present a fully working, custom built, 3D dual-color STED microscope. A super-continuum source is used to provide all spectral bands necessary for excitation and efficient depletion to achieve a lateral and axial resolution of ~ 35 nm and ~ 90 nm, respectively. I characterize the system’s performance by imaging colloidal particles and single fluorescent molecules. Its biological applicability is demonstrated by imaging of nuclear pore complexes in U2OS and yeast cells, replication complexes in C2C12 cells, C2 toxin component C2I in HeLa cells and scaffold proteins in chemical synapses of hippocampal neurons. Advice on how to build such a microscope is given in the appendix. In addition, a theory is presented which demonstrates that the resolution of STED microscopes can be further enhanced by using the arrival time of spontaneous emission by time-gating the detection.
