El concepto de cuerpo energético, vehículo privilegiado de la consciencia, condujo al desarrollo de una anatomía alegórica altamente sofisticada. Según ésta, la fuerza o energía vital (prana) fluye en cada cuerpo a través de una extensa red de canales (nadis) y se concentra en ciertos centros o círculos (chakras). Aunque el número de chakras en teoría sería infinito, en los Upanishads se mencionan seis principales, que en ciertos tratados de yoga posteriores llegaron a ampliarse hasta catorce. Alineados desde la base del tronco hasta el entrecejo o la coronilla, los chakras se propusieron como focos para la meditación y se representaron en forma de diferentes diagramas pictóricos (mandalas).
