Abstract: High-content imaging (HCI) is a popular technique that leverages high throughput datasets to uncover phenotypes of cell populations in vitro. When the differences between populations (such as a healthy and disease state) are completely unknown, it is crucial to build very large HCI screens to account for individual (donor) variation, as well as having enough replicates to create a reliable model. One approach to highlight phenotypic differences is to reduce images into a set of features using unbiased methods, such as embeddings or autoencoders. These methods are powerful at preserving the predictive power contained in each image while removing most of the unimportant image features and noise (e.g., background). However, they do not provide interpretable information about the features driving the decision process of the AI algorithm used. While tools have been developed to address this issue, such as CellProfiler, scaling this tool to large sample batches containing hundreds of thousands of images poses computational challenges. Additionally, the resulting feature vector, computationally expensive to have generated, is very large in size (containing over 3000 features) with many redundant features, making it challenging to perform further analysis and identify the truly relevant features. Ultimately, there is an increased risk of overfitting due to the presence of too many non-meaningful features that can ultimately skew downstream predictions. To address this issue, we have developed ScaleFExSM, a Python pipeline that extracts multiple generic fixed features at the single cell level that can be deployed across large high-content imaging datasets with low computational requirements. This pipeline efficiently and reliably computes features related to shape, size, intensity, texture, granularity as well as correlations between channels. Additionally, it allows the measurement of additional features specifically related to mitochondria and RNA only, as they represent important channels with characteristics worth to be measured on their own. The measured features can be used to not only separate populations of cells using AI tools, but also highlight the specific interpretable features that differ between populations. We applied ScaleFExSM to identify the phenotypic shifts that multiple cell lines undergo when exposed to different compounds. We used a combination of recursive feature elimination, logistic regression, correlation analysis and dimensionality reduction representations to narrow down to the most meaningful features that described the drug shifts. Furthermore, we used the best scoring features to extract images of cells for each class closest to the average to visually highlight the phenotypic shifts caused by the drugs. Using this approach, we were able to identify features linked to the drug shifts in line with literature, and we could visually validate their involvement in the morphological changes of the cells. ScaleFExSM can be used as a powerful tool to understand the underlying phenotypes of complex diseases and subtle drug shifts at the single cell level, bringing us a step closer to identifying disease-modifying compounds for the major diseases of our time. I went to SLAS this spring to talk to old friends, meet some new ones and learn whatever I could. I met Maggie Vantangoli, the Director of Marketing at Araceli Biosciences in their booth where we chatted about the use of artificial intelligence (AI) for high content analysis (HCA) in drug discovery and development. She was kind enough to join me on this podcast and fill in the (large) holes in my knowledge of cell biology. HCA is basically automated microscopy and analysis of fluorescently-stained (or otherwise) cells to identify changes caused by various compounds. This rich phenotypic information can provide valuable insights into how a drug or compound might work or whether it could be toxic.You can listen to the podcast to learn about how HCA is used to group compounds based on the morphological changes in cells exposed to them. A few things stood out for me. In terms of AI, the most interesting application was that of unsupervised learning, where the AI can learn to detect patterns that a human might not look for or even see if they were looking. One can imagine that a lot of information about biology could be uncovered aside from evaluating potential therapies.When I asked about where HCA might go in the future, Maggie talked about doing tests on organoids as a replacement for animal models. This is a topic that has come up in a few of my conversations lately on and off this podcast.I also asked Maggie what she thought about the possibilities for combining HCA with DoE (Design of Experiments) that I featured a few episodes back. Thankfully, she listened to that episode. (You should too.)I definitely think there are amazing applications here and you know, I think it's a massive amount of untapped potential, particularly in that high content space.I know that different aspects of drug discovery are getting there, particularly like the structure-activity type relationships. But I think this is a completely untapped market for the DoE type of type of work and there's huge amounts of applications because high content's also, you know, per assay, like most assays in drug discovery, there's cost associated there and that's not... When you're scaling up, that is not in insignificant amounts of money. So running millions or even tens of thousands of compounds a day with staining and all the liquid handling and tips and all of that is, is quite expensive. The amount put into that one little plate is extremely expensive.So you can kind of do your work ahead of time and, and utilize the Design of Experiments to stack the deck in your favor. Abstract: Dengue Virus (DENV) causes dengue fever, a pandemic-potential disease with currently no FDA-approved antivirals. Additionally, the available vaccine for DENV can increase the risk of severe dengue fever for those who have never had a DENV infection due to antibody-dependent enhancements. Thus, there is an urgent need to identify dengue virus antivirals. Antivirals that target NS4B, the replication compartment forming protein of DENV and the flavivirus family, are a promising new drug class that minimize cytotoxic effects to host cells. Drug-repurposing and high-content screening were leveraged to efficiently identify antivirals likely to inhibit NS4B. Using high-content screening, we quantified the morphological patterns of NS4B and envelope (E) protein expression versus time and developed a viral pseudotime model that was able to predict the infection progression to enable drug screening. We then developed a single-cell infection classifier for antiviral efficacy and performed high-throughput drug screening of 960 compounds. We identified four concentration-dependent inhibitors of DENV with nanomolar potencies including: Nexium, Pralatrexate, GW4064, and LY411575. LY411575, a gamma secretase inhibitor, exhibited an IC50 of 72nM and reduced percent infection to levels indistinguishable from the mock infection control. Copy rights belong to original authors. Abstract: The cytoplasmic dynein-1 (dynein) motor plays a key role in cellular organisation by transporting a wide variety of cellular constituents towards the minus ends of microtubules. However, relatively little is known about how the biosynthesis, assembly and functional diversity of the motor is orchestrated. To address this issue, we have conducted an arrayed CRISPR loss-of-function screen in human cells using the distribution of dynein-tethered peroxisomes and early endosomes as readouts. From a guide RNA library targeting 18,253 genes, 195 validated hits were recovered and parsed into those impacting multiple dynein cargoes and those whose effects are restricted to a subset of cargoes. Clustering of high-dimensional phenotypic fingerprints generated from multiplexed images revealed co-functional genes involved in many cellular processes, including several candidate novel regulators of core dynein functions. Mechanistic analysis of one of these proteins, the RNA-binding protein SUGP1, provides evidence that it promotes cargo trafficking by sustaining functional expression of the dynein activator LIS1. Our dataset represents a rich source of new hypotheses for investigating microtubule-based transport, as well as several other aspects of cellular organisation that were captured by our high-content imaging. Abstract: Fast enrichment of cells based on morphological information remains a challenge, limiting genome-wide perturbation screening for diverse high-content phenotypes of cells. Here we show that multi-modal ghost cytometry-based cell sorting is applicable to fast pooled CRISPR screening for both fluorescence and label-free high-content phenotypes of millions of cells. By employing the high-content cell sorter in the fluorescence mode, we enabled the genome-wide CRISPR screening of genes that affect NF-{kappa}B nuclear translocation. Furthermore, by employing the multi-parametric, label-free mode, we performed the large-scale screening to identify a gene involved in macrophage polarization. Especially the label-free platform can enrich target phenotypes without invasive staining, preserving untouched cells for downstream assays and unlocking the potential to screen for the cellular phenotypes even when suitable markers are lacking. Striving for accurate conclusions and meaningful impact demands high reproducibility standards, even more importantly with the advent of data sharing initiatives. However, the sources and degree of biological and technical variability, and thus the reproducibility and usefulness of meta-analysis of results from live-cell microscopy have not been systematically investigated. Here, using high content data describing features of cell migration and morphology, we determine the sources of variability across different scales, including between laboratories, persons, experiments, technical repeats, cells and time points. Significant technical variability occurred between laboratories, providing low value to direct meta-analysis on the data from different laboratories. However, batch effect removal markedly improved the possibility to combine image-based datasets of perturbation experiments. Thus, reproducible quantitative high-content cell image data and meta-analysis depend on standardized procedures and batch correction applied to studies of perturbation effects. Abstract: The identification and discovery of phenotypes from high content screening (HCS) images is a challenging task. Earlier works use image analysis pipelines to extract biological features, supervised training methods or generate features with neural networks pretrained on non-cellular images. We introduce a novel fully unsupervised deep learning algorithm to cluster cellular images with similar Mode-of-Action together using only the images pixel intensity values as input. The method outperforms existing approaches on the labelled subset of the BBBC021 dataset and achieves an accuracy of 97.09% for correctly classifying the Mode-of-Action (MOA) by nearest neighbors matching. One unique aspect of the approach is that it is able to perform training on the entire unannotated dataset, to correctly cluster similar treatments beyond the annotated subset of the dataset and can be used for novel MOA discovery. Here we applied high content imaging on iPSC-derived neurons from patients with familial Parkinson's disease bearing the G209A (p.A53T) lpha-synuclein mutation and launched a screening campaign on a small kinase inhibitor library. We thus identified the multi-kinase inhibitor BX795 that at a single dose effectively restores disease-associated neurodegenerative phenotypes. Proteomics profiling mapped the molecular pathways underlying the neuroprotective effects of BX795 that comprised a cohort of 118 protein-mediators of the core biological processes of RNA metabolism, protein synthesis, modification and clearance, and stress response, all linked to the mTORC1 signaling hub. In agreement, expression of human p.A53T-lpha-Synuclein in neuron-like cells affected key components of the mTORC1 pathway resulting in aberrant protein synthesis that was restored in the presence of BX795 with concurrent facilitation of autophagy. Taken together, we have developed an adaptable platform based on p.A53T iPSC-derived neurons for drug screening and identified a promising small molecule with potent neuroprotective actions as candidate therapeutic for PD and other protein conformational disorders. Commercially available high-content imaging (HCI) systems, introduced in the 1990s, have provided the scientific community with a platform that offers a unique set of tools ideal for advancing high-throughput biological discoveries and therapeutic development. High-content imaging has made it possible to interrogate specific biological responses on heterotypic populations of cells, sub-populations of cells within a large population, and even within individual single cells. Today, this technology is becoming widespread across many scientific disciplines and has been used in nearly all capacities of biological and biochemical research studies. The plethora of experimental assays and cell models designed and used to produce HCI data from these sophisticated imaging systems has now grown from simple two-dimensional (2D) monolayer cell culture models to more complex three-dimensional (3D) organotypic cell models or organoids and whole organisms (examples include, Zebrafish and C. elegans) to determine biological outcomes including measuring the phenotypic characteristics in context of the tissue. The clip we're featuring comes from the episode entitled, "Mango Juul Pods, Snail Essence & Feet Pics W/ Comedian Brandon Wardell", from this past November. Sara and Brandon yack about fashion and speculate on life as a gamer. Weird Adults with Little Esther"Little Esther" Povitsky finds out what makes her fellow comedian friends both weird and adult with an irreplaceable quirk and charm not found anywhere else. This show seems to have largely gone away but it popped back on the radar last March following a live edition performed as part of the San Francisco Sketchfest. Esther was joined by Nick Wiger of Doughboys soundcast fame where they mostly talked about food. In the clip, the host mentions she has jaw pain and that leads to a conversation about strange interactions with a few medical professionals. Christal Clear The PodcastSeeking clarity in life, to make the most of my life. "Christal Clear" is my affirmation. Our clip comes from the "Be My Guest" episode from last October, where host Christal discusses the adjustments one makes when one receives feedback on their shows and guest Jae (who has been running the Pod Dealer Network for almost a year as of this recording) explores the anxieties of being the sole host of a show. According to the description on the Launch Left webpage: "Rain Joan of Arc Phoenix and Moon Unit Zappa interview extraordinary minds, mavericks, and pioneers in their unique fields. As two women from artistically uncompromising families, Rain and Moon celebrate non-conformists who achieve success by doing it their way, and support "left of center" emerging artists." That is to say...the show features established musicians promoting or "curating" less mainstream musicians.  Their guests are referred to as  "curators" and in this clip from December 26th of 2017 the curator is none other than Moon Zappa's brother Dweezil Zappa, who gives a humorous lesson in tri-tones... RAISED BY TVAmong my favorite improvisors that I hear on soundcasts such as Scott Aukerman's Comedy Bang Bang and Matt Besser's Improv4humans are Lauren Lapkus and Jon Gabrus. They have a soundcast together called Raised By TV which is described on their homesite thusly: "When Jon Gabrus and Lauren Lapkus were growing up, they watched a lot of TV. Like, a LOT of TV. Now adults with minds hopelessly warped by television, they've come together to indulge their shared obsession. On Raised By TV, Jon and Lauren revisit the best and worst TV of the late 80s and early 90s — everything from game shows and TGIF to Oprah and cereal commercials." They recently announced that Season Two of Raised By TV kicks off this April 11th. WHITING WONGSWhiting Wongs is described on iTunes as "An honest conversation about race and writing between two people who think very highly of themselves. Dan Harmon and Jessica Gao know they won't solve racism in Hollywood, but they still like to talk about it. Sometimes with guests!" By IMDB, "Jessica Gao is a writer and art director, known for Silicon Valley (2014), Rick & Morty (2013) and Lab Rats (2012). If you need credits for Harmon, perhaps you're listening to the wrong genre of soundcasts. OUr featured cli've clipped episode 4 titled "They invented those finger traps" from November 2nd, 2017 because it is the first episode  that was recorded after people had had the chance to listen and respond to the first three episodes. DOUGHBOYS "The podcast about chain restaurants," as the Doughboys listing on iTunes tells us, continuing: "Comedians Mike Mitchell and Nick Wiger review fast food/sit-down chains and generally argue about food/everything. Nick is a writer and actor, known for NTSF:SD:SUV, Matthew Perry's Testimony (Pt.2), and A Christmas Story: Only I Didn't Say Fudge. Mike is an actor and writer, known for The Birthday Boys, Love, and Michael Bolton's Big, Sexy Valentine's Day Special." Guest Bobby Lee  is credited with appearing on 162 episodes of the long-running sketch comedy show MAD TV. I deviate slightly from the norm in terms of presentation for this bit of 'soundcastery", as you'll hear it serves the content of this show better. WIFE OF THE PARTYIf you listen to comedian Bert Kreischer's soundcast Bertcast on the All Things Comedy network, you might have heard his wife LeeAnn Kreischer appear as a guest in some of the episodes. On January 31st, LeeAnn's very own soundcast dropped on iTunes and the description of Wife of the Party reads as follows: "Wife of comedian Bert Kreischer talks to friends in the mancave about, marriage, family, and what its like to be married to the life of the party." I would also like to point out the delightful "live reads" LeeAnn and Bert do for Bertcast's various sponsors.  As a fan of advertising I'm quite partial to their Blue Apron reads. (Executive Producer note: Attention, @BlueApron: We have advertising slots available on Succotash!) THE MOVIE COURT Movies finally get their day in court. Here's the online description of this unique soundcast: "Overrated classics. Unsung masterpieces. One Prosecutor. One Defense Attorney. And one judge. The Podcast that puts the movies you love or hate on trial, to decide their fate. Once and for all." That's a great description...the soundcast is as though each film was on trial to be sentenced to "movie jail" with amusing results. The Prosecutor is Stephen Krueger, the Defense is Kyle Bornheimer and Ryan (JUST Ryan) is the Judge.The clip Ive selected for you is from the 12th episode posted November 20th, 2015. (They haven't dropped an episode since January 1st of 2016 ... but I'm reluctant to send this show to the Soundcast Graveyard just yet...) Abstract: Intronic hexanucleotide repeat expansions (HREs) in C9ORF72 are the most frequent genetic cause of amyotrophic lateral sclerosis (ALS), a devastating, incurable motoneuron (MN) disease. The mechanism by which HREs trigger pathogenesis remains elusive. The discovery of repeat-associated non-ATG (RAN) translation of dipeptide repeat proteins (DPRs) from HREs along with reduced exonic C9ORF72 expression suggests gain of toxic functions (GOF) through DPRs versus loss of C9ORF72 functions (LOF). Through multiparametric HC live profiling in spinal MNs from induced pluripotent stem cells (iPSCs) and comparison to mutant FUS and TDP43, we show that HRE C9ORF72 caused a distinct, later spatiotemporal appearance of mainly proximal axonal organelle motility deficits concomitant to augmented DNA strand breaks (DSBs), DPRs and apoptosis. We show that both GOF and LOF were necessary to yield the overall C9ORF72 pathology. Finally, C9ORF72 LOF was sufficient, albeit to a smaller extent, to induce proximal axonal trafficking deficits and increased DSBs. Copy rights belong to original authors. Visit the link for more info
