Abstract: The human brain is an extremely complex network of structural and functional connections that operate at multiple spatial and temporal scales. Investigating the relationship between these multi-scale connections is critical to advancing our comprehension of brain function and disorders. However, accurately predicting structural connectivity from its functional counterpart remains a challenging pursuit. One of the major impediments is the lack of public repositories that integrate structural and functional networks at diverse resolutions. Addressing this issue, we provide open datasets and code enabling the examination of the correspondence between structural and functional connectivities at different scales. We present a module-level strategy that overcomes region-level approaches in understanding the structure-function correspondence. Moreover, we also provide additional resources focused on neuro-genetic associations of module-level network metrics, which present promising opportunities to further advance research in the field of network neuroscience, particularly concerning brain disorders. Abstract: Body mass index (BMI) is an indicator of obesity, and recent neuroimaging studies have demonstrated inter-individual variations in BMI to be associated with altered brain structure and function. However, how the structure-function correspondence is altered according to BMI is under-investigated. In this study, we combined structural and functional connectivity using Riemannian optimization with varying diffusion time parameters and assessed their association with BMI. First, we simulated functional connectivity from structural connectivity and generated low-dimensional principal gradients of the simulated functional connectivity across diffusion times, where low and high diffusion times indirectly reflected mono- and polysynaptic communication. We found the most apparent cortical hierarchical organization differentiating between low-level sensory and higher-order transmodal regions in the middle of the diffusion time, indicating that the hierarchical organization of the brain may reflect the intermediate mechanisms of mono- and polysynaptic communications. Associations between the simulated gradients and BMI revealed the strongest relationship when the hierarchical structure was most evident. Moreover, the functional gradient-BMI association map showed significant correlations with the cytoarchitectonic measures of the microstructural gradient and moment features, indicating that BMI-related functional connectome alterations were remarkable in higher-order cognitive control-related brain regions. Finally, transcriptomic association analysis provided potential biological underpinnings, specifying gene enrichment in the striatum, hypothalamus, and cortical cells. Our findings provide evidence that structure-function correspondence is strongly coupled with BMI when hierarchical organization is most apparent, and the associations are related to the multiscale properties of the brain, leading to an advanced understanding of the neural mechanisms related to BMI. Abstract: The relationship between structural and functional connectivity in the brain is a key question in connectomics. Here we quantify patterns of structure-function coupling across the neocortex, by comparing structural connectivity estimated using diffusion MRI with functional connectivity estimated using both neurophysiological (MEG-based) and haemodynamic (fMRI-based) recordings. We find that structure-function coupling is heterogeneous across brain regions and frequency bands. The link between structural and functional connectivity is generally stronger in multiple MEG frequency bands compared to resting state fMRI. Structure-function coupling is greater in slower and intermediate frequency bands compared to faster frequency bands. We also find that structure-function coupling systematically follows the archetypal sensorimotor-association hierarchy, as well as patterns of laminar differentiation, peaking in granular layer IV. Finally, structure-function coupling is better explained using structure-informed inter-regional communication metrics than using structural connectivity alone. Collectively, these results place neurophysiological and haemodynamic structure-function relationships in a common frame of reference and provide a starting point for a multi-modal understanding of structure-function coupling in the brain. Abstract: Microfluidic devices interfaced with microelectrode arrays have in recent years emerged as powerful platforms for studying and manipulating in vitro neuronal networks at the micro- and mesoscale. By segregating neuronal populations using microchannels only permissible to axons, neuronal networks can be designed to mimic the highly organized and modular topology of neuronal assemblies in the brain. In vivo, the development of such neuronal assemblies is tightly orchestrated by reciprocal, dynamic structure-function relationships shaped by an interplay between intrinsic neuronal self-organizing properties and spatiotemporally regulated chemical and physical guidance cues. Engineered neuronal networks represent reductionist paradigms that can help recapitulate such dynamics in vitro. However, little is known about how the underlying topological features of such engineered neuronal networks contribute to their functional profile. To start addressing this question, a key parameter is control of afferent or efferent connectivity within the engineered network. In this study, we show that a microfluidic device featuring axon guiding channels with geometrical constraints inspired by a Tesla valve effectively promotes unidirectional axonal outgrowth between neuronal nodes, thereby enabling us to control afferent connectivity. We verified this by applying designer viruses to fluorescently label the neurons to visualise the structure of the networks, combined with extracellular electrophysiological recordings using embedded nanoporous microelectrodes to study the functional dynamics of these networks during maturation. We furthermore show that electrical stimulations of the networks induce signals selectively transmitted in a feedforward fashion between the neuronal populations. This model system has the potential to provide novel insights into the development, topological organization, and neuroplasticity mechanisms of neuronal assemblies at the micro- and mesoscale in healthy and perturbed conditions. Abstract: Recent work has demonstrated that the relationship between structural and functional connectivity varies regionally across the human brain, with reduced coupling emerging along the sensory-association cortical hierarchy. The biological underpinnings driving this expression, however, remain largely unknown. Here, we postulated that intracortical myelination and excitation-inhibition (EI) balance mediate the heterogeneous expression of structure-function coupling (SFC) and its temporal variance across the cortical hierarchy. We employed atlas- and voxel-based connectivity approaches to analyze neuroimaging data acquired from two groups of healthy participants. Our findings were consistent across processing pipelines: 1) increased myelination and lower EI-ratio associated with more rigid SFC and restricted moment-to-moment SFC fluctuations; 2) a gradual shift from EI-ratio to myelination as the principal predictor of SFC occurred when traversing from granular to agranular cortical regions. Collectively, our work delivers a novel framework to conceptualize structure-function relationships in the human brain, paving the way for an improved understanding of how demyelination and/or EI-imbalances induce reorganization in brain disorders. Chen et al. on Monday 12 September We present the first empirical constraints on the turbulent velocity field of the diffuse circumgalactic medium around four luminous QSOs at $z!approx!0.5$--1.1. Spatially extended nebulae of $approx!50$--100 physical kpc in diameter centered on the QSOs are revealed in [OII]$lambdalambda,3727,3729$ and/or [OIII]$lambda,5008$ emission lines in integral field spectroscopic observations obtained using MUSE on the VLT. We measure the second- and third-order velocity structure functions (VSFs) over a range of scales, from $lesssim!5$ kpc to $approx!20$--50 kpc, to quantify the turbulent energy transfer between different scales in these nebulae. While no constraints on the energy injection and dissipation scales can be obtained from the current data, we show that robust constraints on the power-law slope of the VSFs can be determined after accounting for the effects of atmospheric seeing, spatial smoothing, and large-scale bulk flows. Out of the four QSO nebulae studied, one exhibits VSFs in spectacular agreement with the Kolmogorov law, expected for isotropic, homogeneous, and incompressible turbulent flows. The other three fields exhibit a shallower decline in the VSFs from large to small scales but with loose constraints, in part due to a limited dynamic range in the spatial scales in seeing-limited data. For the QSO nebula consistent with the Kolmogorov law, we determine a turbulence energy cascade rate of $approx!0.2$ cm$^{2}$ s$^{-3}$. Abstract: Prior research has shown that structures of the mesiotemporal lobe, particularly the hippocampal-parahippocampal complex, are engaged in different forms of spatial cognition. Here, we developed a new paradigm, the Conformational Shift Spatial task (CSST), which examines the ability to encode and retrieve spatial relations between three unrelated items. This task is short, uses symbolic cues, and incorporates two difficulty levels and can be administered inside and outside the scanner. A cohort of 48 healthy young adults underwent the CSST, together with a set of validated behavioral measures and multimodal magnetic resonance imaging (MRI). Interindividual differences in CSST performance correlated with scores on an established spatial memory paradigm, but neither with episodic memory nor pattern separation performance, highlighting the specificity of the new measure. Analyzing high resolution structural MRI data, individuals with better spatial memory showed thicker medial as well as lateral temporal cortices. Functional relevance of these findings was supported by task-based functional MRI analysis in the same participants and ad hoc meta-analysis. Exploratory resting-state functional MRI analyses centered on clusters of morphological effects revealed additional modulation of intrinsic network integration, particularly between lateral and medial temporal structures. Our work presents a novel spatial memory paradigm and supports an integrated structure-function substrate in the human temporal lobe. Task paradigms are programmed in python and made open access. Abstract: Photochromic fluorescent proteins have become versatile tools in the life sciences, though our understanding of their structure-function relation is limited. Starting from a single scaffold, we have developed a range of 27 photochromic fluorescent proteins that cover a broad range of spectroscopic properties, yet differ only in one or two mutations. We also determined 43 different crystal structures of these mutants. Correlation and principal component analysis of the spectroscopic and structural properties confirmed the complex relationship between structure and spectroscopy, suggesting that the observed variability does not arise from a limited number of mechanisms, but also allowed us to identify consistent trends and to relate these to the spatial organization around the chromophore. We find that particular changes in spectroscopic properties can come about through multiple different underlying mechanisms, of which the polarity of the chromophore environment and hydrogen bonding of the chromophore are key modulators. Furthermore, some spectroscopic parameters, such as the photochromism, appear to be largely determined by a single or a few structural properties, while other parameters, such as the absorption maximum, do not allow a clear identification of a single cause. We also highlight the role of water molecules close to the chromophore in influencing photochromism. We anticipate that our dataset can open opportunities for the development and evaluation of new and existing protein engineering methods. Copy rights belong to original authors. Abstract: The Gram-negative outer membrane envelops the bacterium and functions as a permeability barrier against antibiotics, detergents and environmental stresses. Some virulence factors serve to maintain the integrity of the outer membrane, including DolP (formerly YraP) a protein of unresolved structure and function. Here we reveal DolP is a lipoprotein functionally conserved among Gram-negative bacteria and that loss of DolP increases membrane fluidity. We present the NMR solution structure for DolP, which is composed of two BON domains that form an interconnected opposing pair. The C-terminal BON domain binds to anionic phospholipids through an extensive membrane:protein interface providing evidence of subcellular localization of these phospholipids within the outer membrane. This interaction is essential for DolP function and is required for sub-cellular localization of the protein to the cell division site. Abstract: A basic neurobiology-clinical trial paradigm motivates our use of constrained mathematical models and analysis of personalized human-derived brain organoids toward predicting clinical outcomes and safely developing new therapeutics. Physical constraints imposed on the brain can guide the analyses an interpretation of experimental data and the construction of mathematical models that attempt to make sense of how the brain works and how cognitive functions emerge. Development of these mathematical models for human-derived brain organoids offer an opportunity for testing new hypotheses about the human brain. When it comes to testing ideas about the brain that require a careful balance between experimental accessibility, manipulation, and complexity, in order to connect neurobiological details with higher level cognitive properties and clinical considerations, we argue that fundamental structure-function constraints applied to models of brain organoids offer a path forward. Moreover, we show these constraints appear in canonical and novel math models of neural activity and learning, and we make the case that constraint-based modeling and use of representations can bridge to machine learning for powerful mutual benefit. Abstract: Axonal conduction velocity, which ensures efficient function of the brain network, is related to axon diameter. Non-invasive, in vivo axon diameter estimates can be made with diffusion magnetic resonance imaging, but the technique requires 3D validation. Here, high resolution, 3D synchrotron X-ray Nano-Holotomography images of white matter samples from the corpus callosum of a monkey brain reveal that blood vessels, cells and vacuoles affect axonal diameter and trajectory. Within single axons, we find that the variance in diameter and conduction velocity correlates with the mean diameter, contesting the value of precise diameter determination in larger axons. These complex 3D axon morphologies drive previously reported 2D trends in axon diameter and g-ratio. Furthermore, we find that these morphologies bias the estimates of axon diameter with diffusion magnetic resonance imaging and, ultimately, impact the investigation and formulation of the axon structure-function relationship.
