En plus grandes quantités, imaginons que vous soyez naufragé et que vous n'avez plus que cette option. L'eau de mer contient du sel. 35gr au litre en moyenne. Bien que les humains puissent ingérer de petites quantités de sel en toute sécurité, la teneur en sel de l'eau de mer est bien supérieure à celle qui peut être traitée par le corps humain. Abstract: The Min system contributes to the spatiotemporal regulation of division sites in Escherichia coli. The MinD and MinE proteins of this system self-organize into oscillatory waves in the form of concentration gradients. How the intracellular Min protein concentration gradients are coordinated with cell growth to achieve spatiotemporal accuracy of cell division is unknown. Here, we report that the MinD concentration gradient becomes progressively steeper as cells elongate, suggesting that the division inhibitory activity at the midcell also decreases with cell growth. Interestingly, the oscillation period appears relatively stable across different cell lengths. Similar features were found in cells under carbon stress conditions, but the gradient was even steeper, likely favoring division at shorter cell lengths. The length-dependent variation of the concentration gradient was further examined in silico using a reaction-diffusion model, which not only supported the above features, but also revealed a decrease in the midcell concentration as the shape of the gradient becomes steeper in growing cells. This growth-dependent regulation of the midcell concentration of MinD may be coupled with the FtsZ ring formation through the MinD-interacting protein MinC. We found that the variable concentration gradients occur by coordinating the reaction rates of the recruitment of MinD and MinE to the membrane and the recharging of MinD with ATP in the cytoplasm. In conclusion, this work uncovers the plasticity of MinD concentration gradients during interpolar oscillations throughout cell growth, an intrinsic property integrated during cell division. Coli) Microbiology review for the USMLE Step 1 Exam Esherichia coli (E. coli) is a lactose-fermenting, gram-negative rod causing various diseases, ranging from mild gastroenteritis to septic shock. E. coli diseases can be divided into two categories: intestinal infections and extraintestinal infections (outside the GI system). E. coli is part of the normal flora in the human GI tract, but some strains are pathogenic. Four pathogenic strains of E. coli are Entertoxigenic E. coli (ETEC), Enterohemorrhagic E. coli (EHEC), Enteroinvasive E. coli (EIEC), and Enteropathogenic E. coli (EPEC). ETEC causes watery diarrhea and is commonly found in food and water in areas with inadequate sanitation and is the most important cause of travelers' diarrhea. EHEC, also called Shiga toxin-producing E. coli (STEC), causes bloody diarrhea and is associated with contaminated food (spinach, sprouts, lettuce, fruit, undercooked beef). Shiga toxin produced by EHEC causes cell death in the GI tract and can lead to hemolytic uremic syndrome (HUS) in about 10% of cases. EIEC causes dysentery-like symptoms such as abdominal pain, fever, and bloody diarrhea. EPEC causes diarrhea, malnutrition, and growth retardation, especially in children. M. T. d. R. Abstract: The hydrolysis of asparagine and glutamine by L-asparaginase has been used to treat acute lymphoblastic leukemia for over four decades. Each L-asparaginase monomer has a long loop that closes over the active site upon substrate binding, acting as a lid. Here we present a comparative study two commercially available preparations of the drug containing Escherichia coli L-Asparaginase 2, performed by a comprehensive array of biophysical and biochemical approaches. We report the oligomeric landscape and conformational and dynamic plasticity of E. coli type 2 L-asparaginase (EcA2) present in two different formulations, and its relationship with L-aspartic acid, which is present in Aginasa, but not in Leuginase. EcA2 shows a composition of monomers and oligomers up to tetramers, which is mostly not altered in the presence of L-Asp. The N-terminal loop of Leuginase, which is part of the active site is flexibly disordered, but gets ordered as in Aginasa in the presence os L-Asp, while L-Glu only does so to a limited extent. Ion-mobility spectrometry mass spectrometry reveals two conformers for the monomeric EcA2, one of which can selectively bind to L-Asp and L-Glu. Abstract: Arginase is a metalloenzyme that plays a central role in Leishmania infection. Previously, rosmarinic and caffeic acids were described as antileishmanial and as a Leishmania amazonensis arginase inhibitor and now, we describe the inhibition of arginase in L. amazonensis by rosmarinic acid analogs (1-7) and new caffeic acids derived amides (8-10). Caffeic acid esters and amides were produced by means of the engineered synthesis in E. coli and tested against L. amazonensis arginase. New amides (8-10) were biosynthesized in E. coli cultured with 2 mM of different combinations of feeding substrates. The most potent arginase inhibitors showed Ki(s) between 2 - 5.7 M. Compounds 2-4 and 7 inhibited L-ARG through a noncompetitive mechanism, and 9 showed a competitive inhibition. By applying an in silico protocol we determined the binding mode of compound 9. The competitive inhibitor of L-ARG targets key residues within the binding site of the enzyme establishing a metal coordination bond with the metal ions as well as a series of hydrophobic and polar contacts supporting its micromolar inhibition of L-ARG. These results highlight that the dihydroxycinnamic-derived compounds can be used as the basis for the development of new drugs using a powerful tool based on the biosynthesis of arginase inhibitors. Abstract: Genome-wide protein-protein interaction determination (or interactome) remains a significantly unsolved problem in structural biology. The difficulty is twofold since high-throughput experiments (THEs) have often high false-positive rate in assigning PPIs and PPI quaternary structure is much more difficult to solve than tertiary structure using traditional structural biology techniques. We proposed a uniform pipeline to address both difficulties which recognizes PPIs by combining multi-chain threading with high-throughput experimental (HTE) data through naive Bayesian classifiers, where quaternary structures are then constructed by mapping monomer models with the dimeric frameworks through interface-specific structural alignments. The pipeline was applied to the Escherichia coli genome and created 35,125 confident PPIs that is 4.5-fold higher than HTE alone. Graphic analyses of the PPI networks reveal a scale-free cluster size distribution, which was found critical to the robustness of genome evolution and the centrality of functionally important proteins that are essential to E. coli survival. Finally, high-confidence complex structure models were constructed for all predicted PPIs built on quaternary threading templates, which show a close consistency with the experimental structures solved after the modeling. These results demonstrate the significant usefulness of threading-based homologous modeling in both genome-wide PPI network detection and complex structural construction. Abstract: Infections caused by the gram-negative bacteria enterotoxigenic Escherichia coli (ETEC), Vibrio cholerae, Shigella flexneri, and Salmonella enterica are among the most common enteric pathogens and infect billions of people each year. These bacteria control expression of virulence factors using a genetic network of transcriptional regulators, some of which are modulated by small molecules as has been shown for ToxT, an AraC family member from V. cholerae. In ETEC the expression of many types of adhesive pili is dependent upon the AraC family member Rns. We present here the 3 [A] crystal structure of Rns and show it closely resembles ToxT. Furthermore, Rns contains a ligand, decanoic acid, that inhibits its activity in a manner similar to the fatty acid mediated inhibition observed for ToxT and the S. enterica homologue HilD. Rns crystallized as a dimer via an interface similar to that observed in other dimeric AraC's. Together, these results support our hypothesis that virulence controlling AraC family members are regulated by fatty acids in a common manner in a number of enteric pathogens. Furthermore, for the first time this work identifies a small molecule capable of inhibiting ETEC virulence, providing a basis for development of therapeutics against this deadly human pathogen. Abstract: Compositional changes in growth medium represents dynamic interplay between cell growth, biomass formation, and energy maintenance, with concomitant decrease in nutrients and increase in secreted metabolites and metabolic byproducts. Such information is important for quantifying microbial physiological response both at the population and cellular level, with respect to understanding subtle differences in microbial growth response, as well as supporting model building efforts in metabolic engineering. With the desire to understand molecular weight changes in components of LB Lennox medium as well as broth fractions present during cultivation of Escherichia coli DH5 (ATCC 53868) at 37 oC, 400 rpm stirring and 1 VVM aeration in a 1 L bioreactor, this study used a combination of gel filtration chromatography (GFC) and reversed phase high performance liquid chromatography (RP-HPLC) for determining changes to molecular weight of different fractions of the growth medium. Experiment results revealed the difficulty of fractionating the culture broth with RP-HPLC, where no distinct peaks of narrow retention time width were obtained. More importantly, the column used for GFC was unable to differentiate small molecular weight changes on the order of a few tens to few hundred Da through a refractive index detector. Together, GFC and RP-HPLC highlighted the difficulty of fractionating LB Lennox culture broth into different distinct fractions. Finally, the study validated the use of 194 nm as detection wavelength for visualizing the chromatogram of LB Lennox medium eluted from a C-18 reversed phase column during liquid chromatography. Collectively, GFC and RP-HPLC could not fractionate LB Lennox broth of E. coli DH5 into distinct fractions for further analysis by identification techniques such as mass spectrometry. Given the inherent complexity of complex medium such as LB Lennox, clean separation of the medium into every component with high purity may be impossible. Copy rights belong to original authors. Abstract: We have revised a previously reported multi-scale model for (ultra) small angle X-ray (USAXS/SAXS) and (very) small angle neutron scattering (VSANS/SANS) of live Escherichia coli based on compositional/metabolomic and ultrastructural constraints. The cellular body is modelled, as previously described, by an ellipsoid with multiple shells. However, scattering originating from flagella was substituted by a term accounting for the oligosaccharide cores of the lipopolysaccharide leaflet of the outer membrane including its cross-term with the cellular body. This was mainly motivated by (U)SAXS experiments showing indistinguishable scattering for bacteria in the presence and absence of flagella or fimbrae. The revised model succeeded in fitting USAXS/SAXS and differently contrasted VSANS/SANS data of E. coli ATCC 25922 over four orders of magnitude in length scale, providing specifically detailed insight into structural features of the cellular envelope, including the distance of the inner and outer membranes, as well as the scattering length densities of all bacterial compartments. Consecutively, the model was also successfully applied to E. coli K12, used for our original modelling, as well as for two other E. coli strains, detecting significant differences between the different strains in terms of bacterial size, intermembrane distance and its positional fluctuations.These findings corroborate the general applicability of our approach to quantitatively study the effect of bactericidal compounds on ultrastructural features of Gram-negative bacteria without the need to resort to any invasive staining or labelling agents. Abstract: O-methyltransferases are ubiquitous enzymes involved in biosynthetic pathways for secondary metabolites such as bacterial antibiotics, human catecholamine neurotransmitters, and plant phenylpropanoids. While thousands of putative O-methyltransferases are found in sequence databases, few examples are functionally characterized. From a pathway engineering perspective, however, it is crucial to know the substrate and product ranges of the respective enzymes to fully exploit their catalytic power. In this study, we developed an in vitro prototyping workflow that allowed us to screen ~30 enzymes against five substrates in three days with high reproducibility. We combined in vitro transcription/translation of the genes of interest with a microliter-scale enzymatic assay in 96-well plates. The substrate conversion was indirectly measured by quantifying the consumption of the S-adenosyl-L-methionine co-factor by time-resolved fluorescence resonance energy transfer rather than time-consuming product analysis by chromatography. Abstract: Due to their universal presence and high sequence conservation, rRNA sequences are used widely in phylogenetics for inferring evolutionary relationships between microbes and in metagenomics for analyzing the composition of microbial communities. Most microbial genomes encode multiple copies of ribosomal RNA (rRNA) genes to supply cells with sufficient capacity for protein synthesis. These copies typically undergo concerted evolution that keeps their sequences identical, or nearly so, due to gene conversion, a type of intragenomic recombination that changes one copy of a homologous sequence to exactly match another. Widely varying rates of rRNA gene conversion have previously been estimated by comparative genomics methods and using genetic reporter assays. To more directly measure rates of rRNA intragenomic recombination, we sequenced the seven Escherichia coli rRNA operons in 15 lineages of cells that were evolved for ~13,750 generations with frequent single-cell bottlenecks that reduce the effects of selection. We identified 34 gene conversion events and estimate an overall rate of intragenomic recombination events between rRNA copies of 3.2 x 10-4 per generation or 5.3 x 10-5 per potential donor sequence. This rate varied only slightly from random expectations between different portions of the rRNA genes and between rRNA operons located at different locations in the genome. This accurate estimate of the rate of rRNA gene conversions fills a gap in our quantitative understanding of how ribosomal sequences and other multicopy elements diversify and homogenize during microbial genome evolution. Initial detection and reporting by clinical microbiology laboratories is a sentinel marker for foodborne outbreak surveillance systems. Initiation of a public health investigation is reliant on the rapid initial identification of pathogens of interest. Diagnostics for Escherichia coli have evolved to reduce identification turnaround time, incorporating technologies for rapid identification (MALDI-TOF MS) and serogrouping (O157 antiserum or latex agglutination). Reporting of these isolates to a public health agency may initiate further laboratory investigations, such as pulsed-field gel electrophoresis, for confirmation that isolates may be related to a common source (clonal population).

Das Einkomponentensystem CadC in Escherichia coli zählt zur Gruppe der ToxR-ähnlichen Transkriptionsregulatoren und aktiviert bei niedrigem pH-Wert die Expression des cadBA-Operons, einem Säure-induzierbaren Lysin-Decarboxylase-System. Transkriptionsregulatoren der ToxR-Familie zeichnen sich durch einen gemeinsamen modularen Aufbau aus und bestehen aus einer periplasmatischen Sensordomäne, einer Transmembranhelix und einer zytoplasmatischen Effektordomäne. Die Signalwahrnehmung, -weiterleitung und -verarbeitung erfolgt bei den ToxR-ähnlichen Transkriptionsregulatoren innerhalb eines einzelnen Proteins. Die molekularen Mechanismen der Reizwahrnehmung durch CadC sind bekannt, die Signalweiterleitung und -verarbeitung im Zytoplasma sind hingegen weitgehend ungeklärt. In CadC ist ein zytoplasmatischer Linker (51 Aminosäuren) essentiell für die Signaltransduktion von der sensorischen Domäne zur DNA-Bindedomäne. Im ersten Teil dieser Arbeit wurde der Mechanismus der Signalweiterleitung von der sensorischen Domäne zur DNA-Bindedomäne untersucht. Mit Hilfe der Kernspinresonanzspektroskopie konnte gezeigt werden, dass die Linkerregion unstrukturiert vorliegt. Im Rahmen einer umfangreichen Mutagenesestudie wurde beobachtet, dass sowohl eine Vielzahl an Aminosäuresubstitutionen (Veränderungen der Ladung, der Rigidität oder der Wahrscheinlichkeit zur Bildung einer α-Helix) als auch die Verlängerung des CadC-Linkers zu keiner funktionellen Beeinträchtigung führte. Jedoch wurde die Signalverarbeitung im Zytoplasma durch Verkürzung des Linkers modifiziert und verursachte ein invertiertes Expressionsprofil des Zieloperons cadBA oder die Entkopplung der Expression vom externen pH. Der Linkerregion in CadC konnte keine Rolle in der Oligomerisierung zugeordnet werden. Unabhängig vom Linker wurde in einer in vivo Interaktionsstudie eine pH-abhängige Interaktion (pH < 6,8) zwischen CadC-Monomeren gezeigt. Im zweiten Teil dieser Arbeit wurde die Röntgenkristallstruktur (2,0 Ångström) und in einem parallelen Ansatz die NMR-Struktur (0,46 backbone RMSD) der zytoplasmatischen Effektordomäne in CadC als erste dreidimensionale Struktur der DNA-Bindedomäne eines ToxR-ähnlichen Regulators aufgeklärt. In der Struktur von CadC1-107 wurde ein „winged Helix-Turn-Helix“-Motiv aus der Familie der OmpR-ähnlichen Transkriptionsregulatoren beobachtet. Im Gegensatz zu der Topologie bereits gelöster OmpR-ähnlichen Regulatoren enthält CadC am Übergang von DNA-Bindedomäne und Linkerregion einen zusätzlichen β-Strang (β-Strang 7), welcher sich stabilisierend auf die DNA-Bindung auswirken könnte. Im dritten Teil dieser Arbeit wurde der DNA-Bindemechanismus von CadC an den cadBA-Promotor untersucht. In in vitro Versuchen zur Bindung von löslichen CadC-Varianten an DNA konnte eine sehr geringe Dissoziationsrate beobachtet werden. Somit ist nicht die Affinität zur DNA sondern die Stimulus-abhängige Interaktion von CadC mit der α-Untereinheit der RNA-Polymerase essentiell für die Aktivierung des cadBA-Operons. Außerdem wurden, basierend auf der Kristallstruktur der DNA-Bindedomäne von CadC Aminosäuresubstitutionen durchgeführt. Die Aminosäure His66 in der Erkennungshelix α3 ist an der Interaktion mit der großen Furche der DNA beteiligt, während die Aminosäuren Lys95 und Arg96 die Interaktion mit der kleinen Furche der DNA vermitteln. Die Ergebnisse dieser Arbeit postulieren ein Modell zur Signalverarbeitung in CadC, in welchem die Signalwahrnehmung im Periplasma zu konformationellen Veränderungen des unstrukturierten CadC-Linkers führt und somit die räumliche Positionierung der DNA-Bindedomänen im CadC-Dimer ermöglicht wird.
