While it's hard to get a good estimate before actually going and doing it, our best guess is that if this system were deployed at the scale of approximately $1.5M/y it could detect something genetically engineered that shed like SARS-CoV-2 before 0.2% of people had been infected. System Design The core of the system is based on two observations: If someone has made substantial modifications to an existing virus then somewhere in the engineered genome there will be a series of bases that are a good match for the original genome followed by a series of bases that are a poor match for the original genome. We can look for sequencing reads that have this property and raise them for human review. Chimeric reads can occur as an artifact of sequencing, which can lead to false positives. The chance that you would see multiple chimeras involving exactly the same junction by chance, however, is relatively low. By requiring 2x coverage of the junction we can remove almost all false positives, at the cost of requiring approximately twice as much sequencing. Translating these observations into sufficiently performant code that does not trigger alerts on common sequencing artifacts has taken some work, but we now have this running. While it would be valuable to release our detector so that others can evaluate it or apply it to their own sequencing reads, knowing the details of how we have applied this algorithm could allow someone to engineer sequences that it would not be able to detect. While we would like to build a detection system that can't be more readily bypassed once you know how it works, we're unfortunately not there yet. Evaluation We have evaluated the system in two ways: by measuring its performance on simulated genetic engineered genomes and by applying it to a real-world dataset collected by a partner lab. Abstract: The central nervous system (CNS) is a major human immunodeficiency virus type 1 reservoir. Microglia are the primary target cell of HIV-1 infection in the CNS. Current models have not allowed the precise molecular pathways of acute and chronic CNS microglial infection to be tested with in vivo genetic methods. Here, we describe a novel humanized mouse model utilizing human-induced pluripotent stem cell-derived microglia to xenograft into murine hosts. These mice are additionally engrafted with human peripheral blood mononuclear cells that served as a medium to establish a peripheral infection that then spread to the CNS microglia xenograft, modeling a trans blood brain barrier route of acute CNS HIV-1 infection with human target cells. The approach is compatible with iPSC genetic engineering, including inserting targeted transgenic reporter cassettes to track the xenografted human cells, enabling the testing of novel treatment and viral tracking strategies in a comparatively simple and cost-effective way vivo model for neuroHIV. The FDA reportedly fast-tracked approval for genetically engineered cows to start producing transgenic beef for the American market. Today on Sojourner Truth: We continue our coverage of the trial of Derek Chauvin, the white police officer who is on trial for the murder of George Floyd. Last week, witnesses for the prosecution made emotional testimony. This week, prosecution witnesses are taking a closer look at police policies and the use of force. Some say prosecution witnesses this week have given an opening for Chauvin's defense. We speak with Karissa Lewis, the National Field Director for the Movement for Black Lives, a coalition of more than 50 groups representing the interests of Black communities across the United States. Also, the crisis in Yemen. On Tuesday, April 6, the Friends Committee on National Legislation, Yemen Relief and Reconstruction Foundation, Demand Progress, and Just Foreign Policy sent a letter to President Joe Biden, calling for an end to the Saudi blockade of Yemen. According to the UN, 400,000 children under the age of 5 could perish from hunger this year without urgent action. In the U.S., a group of activists are participating in a hunger strike to stop U.S. backing of Saudi Arabia in Yemen. Our guest is Iman Saleh, a member of the Yemeni Liberation Movement, which educates and mobilizes Yemenis and all communities for an end to the war on Yemen. The Biden administration is making a major push to encourage people of color to be vaccinated. This, as cases are once again on the rise in certain states. We speak with La-Tanga Hopes, a Media Relations Specialist for FEMA (the Federal Emergency Management Agency). Lastly, our weekly Earth Minute presented by the Global Justice Ecology Project.

Today on Sojourner Truth: As fires continue to ravage Western U.S. states (in particular California, Oregon and Washington), smoke from the fires have traveled across the country, including to New York City. Also, as far North as Canada and as far East as Europe. The pollutants and fine particles in the air are hazardous to those exposed to it. In particular, those with underlying conditions, children and the elderly. Western states now have the worst air quality in the world. Meanwhile, Donald Trump visited California where he yet again denied global warming, including its relationship to the fires. Our guest is Dr. Robert M. Gould, a medical doctor with Physicians for Social Responsibility. As polls in swing states tighten, including in Florida, Biden and Trump are now neck-to-neck in Florida. The right of prisoners and former felons to vote has taken on new focus. In Florida, voters had approved the right of former felons to vote, but the voters' decision has been undermined again in a series of court rulings that have the impact of blocking people who have already served their time from voting. The Democratic Governor of Kentucky announced that former felons will be allowed to vote in that state, but in California, that right is still being fought for. There is a proposition on the ballot in California that would afford the right of those on parole to vote. Our guest is Dorsey Nunn, Executive Director of Legal Services for Prisoners with Children. Dorsey has over twenty-five years experience working on prison related issues. For our ongoing Campaigners for Black Lives series, we discuss gangs in the Los Angeles Sheriffs units. A federal investigation may be underway, but Black and Brown communities have known for quite some time that violent gangs exist in Sheriff's units in Black and Latinx communities. The LA Sheriff's Department is one of the largest law enforcement agencies in the country. We speak with Mark Anthony, an organizer with Black Lives Matter Los Angeles. Our guest is Professor Khalid Mustafa Medani. Also, defenders of genetically engineered trees speak poetically about how it would save the beloved U.S. chestnuts. However, environmentalists continue their opposition to this move.
