Abstract: When faced with a DNA double strand break, cells activate an elaborate signaling cascade called the DNA damage response to protect genomic integrity. To identify novel factors that modulate the DNA damage response to DNA double strand breaks, we performed an epistatic miniarray profile analysis of Mec1 and Rad53, two essential kinases that coordinate the DNA damage response in budding yeast. Through this analysis, we discovered a genetic interaction between the kinase module (CKM) of the Mediator of transcription and Rad53. We find that all four subunits of the CKM, as well as CKM's kinase activity are critical for cell cycle re-entry following a DNA break, whereas the core Mediator subunits are dispensable. Notably, CKM mutants do not impair DNA repair by homologous recombination or confer sensitivity to DNA damaging reagents, suggesting that CKM specifically impinges on DNA damage signaling. In support of this, we find that Rad53 and CKM physically interact in response to DNA damage. Following the induction of a DNA break, CKM is a critical regulator of global transcription inhibition. In addition to this global effect, we illustrate that CKM functions locally at DNA breaks together with the core Mediator. In the absence of catalytically active CKM, the CKM-Mediator complexes at DNA breaks are replaced by RNAPII. Taken together, our results reveal a previously uncharacterized role for CKM in the DNA damage response. Copy rights belong to original authors. Understanding cancer is like assembling IKEA furniture. Hear me out. Both start with individual pieces that make up the final product. For a cabinet, it's a list of labeled precut plywood. For cancer, it's a ledger of genes that—through the Human Genome Project and subsequent studies—we know are somehow involved in cells mutating, spreading, and eventually killing their host. Yet without instructions, pieces of wood can't be assembled into a cabinet. And without knowing how cancer-related genes piece together, we can't decipher how they synergize to create one of our fiercest medical foes. It's like we have the first page of an IKEA manual, said Dr. Trey Ideker at UC San Diego. But “how these genes and gene products, the proteins, are tied together is the rest of the manual—except there's about a million pages worth of it. You need to understand those pages if you're really going to understand disease.” Ideker's comment, made in 2017, was strikingly prescient. The underlying idea is seemingly simple, yet a wild shift from previous attempts at cancer research: rather than individual genes, let's turn the spotlight on how they fit together into networks to drive cancer. Together with Dr. Nevan Krogan at UC San Francisco, a team launched the Cancer Cell Map Initiative (CCMI), a moonshot that peeks into the molecular “phone lines” within cancer cells that guide their growth and spread. Snip them off, the theory goes, and it's possible to nip tumors in the bud. This week, three studies in Science led by Ideker and Krogan showcased the power of that radical change in perspective. At its heart is protein-protein interactions: that is, how the cell's molecular “phone lines” rewire and fit together as they turn to the cancerous dark side. One study mapped the landscape of protein networks to see how individual genes and their protein products coalesce to drive breast cancer. Another traced the intricate web of genetic connections that promote head and neck cancer. Tying everything together, the third study generated an atlas of protein networks involved in various types of cancer. By looking at connections, the map revealed new mutations that likely give cancer a boost, while also pointing out potential weaknesses ripe for target-and-destroy. For now, the studies aren't yet a comprehensive IKEA-like manual of how cancer components fit together. But they're the first victories in a sweeping framework for rethinking cancer. “For many cancers, there is an extensive catalog of genetic mutations, but a consolidated map that organizes these mutations into pathways that drive tumor growth is missing,” said Drs. Ran Cheng and Peter Jackson at Stanford University, who weren't involved in the studies. Knowing how those work “will simplify our search for effective cancer therapies.” Cellular Chatterbox Every cell is an intricate city, with energy, communications systems, and waste disposal needs. Their secret sauce for everything humming along nicely? Proteins. Proteins are indispensable workhorses with many tasks and even more identities. Some are builders, tirelessly laying down “railway” tracks to connect different parts of a cell; others are carriers, hauling cargo down those protein rails. Enzymes allow cells to generate energy and perform hundreds of other life-sustaining biochemical reactions. But perhaps the most enigmatic proteins are the messengers. These are often small in size, allowing them to zip around the cell and between different compartments. If a cell is a neighborhood, these proteins are mailmen, shuttling messages back and forth. Rather than dropping off mail, however, they deliver messages by physically tagging onto other protein. These “handshakes” are dubbed protein-protein interactions (PPIs), and are critical to a cell's function. In this episode of the Epigenetics Podcast, we caught up with Ali Shilatifard from Northwestern University to talk about his work on targeting COMPASS to cure childhood leukemia. The Shilatifard Lab studies childhood leukemia and how it can potentially be treated using epigenetic targets. The team focuses on is SET1/COMPASS, a histone H3 lysine4 methylase. Ali Shilatifard was able to purify and identify its activity, with results published in 2001 in PNAS. This protein complex is conserved from yeast to drosophila to humans. Surprisingly, the Shilatifard Team could show that the catalytic activity of COMPASS is not necessary for viability of drosophila. Furthermore, they found that catalytic activity was not the decisive feature of the complex, but rather its role in the context of chromatin structure, in particular a protein domain that only spans 80 amino acids within the 4000 amino acid protein. Abstract: Disrupted antiviral immune responses are associated with severe COVID-19, the disease caused by SAR-CoV-2. Here, we show that the 73-amino-acid protein encoded by ORF9c of the viral genome contains a putative transmembrane domain, interacts with membrane proteins in multiple cellular compartments, and impairs antiviral processes in a lung epithelial cell line. Proteomic, interactome, and transcriptomic analyses, combined with bioinformatic analysis, revealed that expression of only this highly unstable small viral protein impaired interferon signaling, antigen presentation, and complement signaling, while inducing IL-6 signaling. Furthermore, we showed that interfering with ORF9c degradation by either proteasome inhibition or inhibition of the ATPase VCP blunted the effects of ORF9c. While peptide sequence specificity for individual kinases has been examined previously, here we explore the evolutionary progression that has led to the modern substrate specificity of two non-receptor tyrosine kinases, Abl and Src. To efficiently determine the substrate specificity of modern and reconstructed ancestral kinases, we developed a method using mammalian cell lysate as the substrate pool, thereby representing the naturally occurring substrate proteins. We find that the oldest tyrosine kinase ancestor was a promiscuous enzyme that evolved through a more specific last common ancestor into a specific human Abl. In contrast, the parallel pathway to human Src involved a loss of substrate specificity, leading to general promiscuity. These results add a new facet to our understanding of the evolution of signaling pathways, with both subfunctionalization and neofunctionalization along the evolutionary trajectories. Abstract: Without an effective prophylactic solution, infections from SARS-CoV-2 continue to rise worldwide with devastating health and economic costs. SARS-CoV-2 gains entry into host cells via an interaction between its Spike protein and the host cell receptor angiotensin converting enzyme 2 (ACE2). Disruption of this interaction confers potent neutralization of viral entry, providing an avenue for vaccine design and for therapeutic antibodies. Here, we develop single-domain antibodies (nanobodies) that potently disrupt the interaction between the SARS-CoV-2 Spike and ACE2. By screening a yeast surface-displayed library of synthetic nanobody sequences, we identified a panel of nanobodies that bind to multiple epitopes on Spike and block ACE2 interaction via two distinct mechanisms. Cryogenic electron microscopy (cryo-EM) revealed that one exceptionally stable nanobody, Nb6, binds Spike in a fully inactive conformation with its receptor binding domains (RBDs) locked into their inaccessible down-state, incapable of binding ACE2. Affinity maturation and structure-guided design of multivalency yielded a trivalent nanobody, mNb6-tri, with femtomolar affinity for SARS-CoV-2 Spike and picomolar neutralization of SARS-CoV-2 infection. mNb6-tri retains stability and function after aerosolization, lyophilization, and heat treatment. These properties may enable aerosol-mediated delivery of this potent neutralizer directly to the airway epithelia, promising to yield a widely deployable, patient-friendly prophylactic and/or early infection therapeutic agent to stem the worst pandemic in a century. At Phoenix Comicon 2016, Joshua Silverman (Editor-in-Chief), Brian McDaniel (Head of Business Development), and Thaddeus Adams (Content Development Manager) walked into a room at the Phoenix Convention Center and discussed Sexuality in Mass Effect. That's right, we tackled the topics that have been on Mass Effect fan's minds for nearly a decade now: If a Krogan has four testicles, how many dicks do they have? Can we fill a room with people wanting to discuss Turian dicks? What is Geth sexuality? Is it possible to have a serious conversation about Sexuality in Mass Effect? These questions, and many more, were answered to some degree during our Phoenix Comicon panel; a panel that was such an overwhelming success that we can't wait to do it again next year! A technical glitch of somebody losing our headphone splitter means that Euan is left a little high and dry before this record so wasn’t able to join us. Tom, Alan and Cam instead talk through the Mass Effect series (Cam currently on 2, Tom blasting his way through 3), Alan starts singing Erasure as he plays Robot Unicorn Attack and WWE Wrestlefest on his brand new iPad which he ended up queuing for on release day. For some reason this ends up with us talking about the 1987 He-Man movie in far too much detail. The situation with Game is the topic for our half arsed attempt at a news section in which Cam edited out seven and a half minutes of waffle about Tesco. That’s waffle about Tesco, not buying waffles in Tesco. Alan then opens his Retro games Emporium with a talk about the Dizzy series from Codemasters. It leads to a lot of talk about eggs. That’s just eggs, not buying eggs in Tesco. Cam reviews both I Am Alive and Street Fighter x Tekken whilst Tom casts his critical eye over Mass Effect 3. Alan meanwhile considers a new career move.
