CréditsÉcriture et réalisation : Jeanne Dreyfus Daboussy Production et éditorialisation : Clara GouraudEnregistrement : Ivan GarielAvec la participation de Mika Tajima, Yves Citton, et Olivier Font, conférencier au Centre PompidouVoice-over : Hélène BressiantExtraits musicaux : Marc Rebillet, Twitter Page ; Mika Vainio, Set the Controls to the Heart of the Sun ; Fatal Friction, Beautiful Dune ; Alva Noto, Xerox Monophaser ; Holly Herndon, Chorus ; French 79, Between the Buttons. The full episode is available on: https://www.razibkhan.com/p/14000-years-of-natural-selection On this episode of Unsupervised Learning Razib talks about what we have learned from a blockbuster new preprint, Pervasive findings of directional selection realize the promise of ancient DNA to elucidate human adaptation. Synchronously released was the Ancient Genome Selection browser, which allows you to trace the allele frequency of variants of interest over the last 10,000 years. Razib covers: The relationship of selection to adaptation and the Darwinian understanding of evolution Non-genetic selection Types of biological selection like positive, negative, background and balancing selection Hard vs. soft sweeps and their relevance to detecting selection in the genome Older forms of natural selection detection between species (dN/dS, Tajima's D) Newer forms of selection detection within species with haplotype structure, outlier SNP analysis and site frequency spectra The Generalized Linear Mixed Model used to model allele frequency change over time, and estimates of selection in cases where population structure and drift are not sufficient Specific examples of SNPs whose variation can be examined in the browser and are clearly cases of selection Survey of traits that were revealed under selection, including blood groups, pigmentation and intelligence Critiques of the methods due to not accounting for drift or population structure, and its limitations in relation to the ability to port across populations due to LD structure
... Christian Merli, Italy (Unlimited), 9:04.454. Dani Sordo, Spain (Exhibition/Hyundai Ioniq 5 N), 9:30.852. ... Cole Powelson, USA (Open Wheel), 9:33.222. Don Wickstrum, USA (Unlimited), 9:40.512. ... Jimmy Ford, USA (Pikes Peak Open), 9:40.660. Images of Japanese and Japanese American women can teach us what it meant to be visible at specific moments in history. In Shadow Traces: Seeing Japanese/American and Ainu Women in Photographic Archives (U Illinois Press, 2022), Elena Tajima Creef employs an Asian American feminist vantage point to examine ways of looking at indigenous Japanese Ainu women taking part in the 1904 Louisiana Purchase Exposition; Japanese immigrant picture brides of the early twentieth century; interned Nisei women in World War II camps; and Japanese war brides who immigrated to the United States in the 1950s. Creef illustrates how an against-the-grain viewing of these images and other archival materials offers textual traces that invite us to reconsider the visual history of these women and other distinct historical groups. As she shows, using an archival collection's range as a lens and frame helps us discover new intersections between race, class, gender, history, and photography. Innovative and engaging, Shadow Traces illuminates how photographs shape the history of marginalized people and outlines a method for using such materials in interdisciplinary research. Kelli Crosson bid her time, put in the work, earned this. The California native cooked alongside Jeff Jackson for 11 years at AR Valentien as his chef de cuisine (the iconic restaurant's second in charge). Starting at The Lodge at Torrey Pines over 20 years ago, Jackson was the one of the earliest and brightest stars of San Diego's food scene—doing farm-to-table before it was a marketing buzzword, cooking tip-to-tail when the rest of America was “just cook the sexy cuts.” Under his watch, the family-owned Lodge became a high-culinary attraction on par with the famed golf course it sits on. Still is. And now he's stepping aside to let his beyond-ready apprentice take the reins. Crosson is now the executive chef of all things Lodge—A.R., The Grill, banquets, events. If you eat it, she's had a say in its creation. Jackson is still very much “around.” The Evans family created an emeritus role for Jackson—corporate culinary advisor (soon you'll see his guiding influence at the new restaurant at Evans' family's other property in Mission Bay, The Bahia). On this episode of “Happy Half Hour,” we get to know Crosson beyond the kitchen. How she grew up on a fruit tree farm (“we'd take our entire bedroom and put it under the orange trees, just live under there”), how at age 27 with a good marketing job she decided to upend it all and grab her knives, and how the magic of AR Valentien and the Lodge gets done (hint: source the absolute best ingredients on the local part of the planet, tweak them with just enough of your accumulated art as a chef, but let them shine), and what makes that famed “Drugstore Burger” so explitively good. In “Hot Plates,” we talk about the up-and-comingness of O.B. restaurant, The Joint, which recently hired a chef whose resume includes Cowboy Star and Mister A's. We preview the Lakehouse Food & Wine Festival—some of north county's top chefs (including Jeff Jackson) and restaurants cooking and serving drinks on the edge of Lake San Marcos (at the Lakehouse Hotel & Resort). Dog lovers have a new hangout—a massive utopia for pets and humans called Dog Society (there's craft beer and putt putt golf and acai bowls and dog toys and sandwiches and massive TVs and dog runs). We discuss the closure of International Smoke, the concept from star chef Michael Mina and Ayesha Curry, and in brighter news the owners of Beeside Balcony in Del Mar have opened a modern Italian concept right next door called Cevasco's (for chef Christophe Cevasco). For “Two People, Fifty Bucks,” Kelly professes her love for ramen, identifying Tajima as her go-to and Menya Ultra on her hit list. David raves about Kingfisher, the new modern Vietnamese concept from star local chef Jon Bautista and the local owners of the local staple Crab Hut. And Troy continues on his personal brunch journey, raves about the house-smoked lox benedict and cinnamon roll beignets at Provisional Kitchen in the Pendry Hotel. Thanks for listening, y'all.

A Ciência é objetiva? Link to bioRxiv paper: http://biorxiv.org/cgi/content/short/2020.11.01.363960v1?rss=1 Authors: Gregory, A. C., Gerhardt, K., Zhong, Z.-P., Bolduc, B., Temperton, B., Konstantinidis, K. T. C., Sullivan, M. B. Abstract: Background: Microbes and their viruses are hidden engines driving Earth's ecosystems from the oceans and soils to humans and bioreactors. Though gene marker approaches can now be complemented by genome-resolved studies of inter- (macrodiversity) and intra- (microdiversity) population variation, analytical tools to do so remain scattered or under-developed. Results: Here we introduce MetaPop, an open-source bioinformatic pipeline that provides a single interface to analyze and visualize microbial and viral community metagenomes at both the macro- and micro-diversity levels. Macrodiversity estimates include population abundances and - and {beta}-diversity. Microdiversity calculations include identification of single nucleotide polymorphisms, novel codon-constrained linkage of SNPs, nucleotide diversity ({pi} and {theta}) and selective pressures (pN/pS and Tajima's D) within and fixation indices (FST) between populations. MetaPop will also identify genes with distinct codon usage. Following rigorous validation, we applied MetaPop to the gut viromes of autistic children that underwent fecal microbiota transfers and their neurotypical peers. The macrodiversity results confirmed our prior findings for viral populations (microbial shotgun metagenomes were not available), that diversity did not significantly differ between autistic and neurotypical children. However, by also quantifying microdiversity, MetaPop revealed lower average viral nucleotide diversity ({pi}) in autistic children. Analysis of the percentage of genomes detected under positive selection was also lower among autistic children, suggesting that higher viral {pi} in neurotypical children may be beneficial because it allows populations to better 'bet hedge' in changing environments. Further, comparisons of microdiversity pre- and post-FMT in the autistic children revealed that the delivery FMT method (oral versus rectal) may influence viral activity and engraftment of microdiverse viral populations, with children who received their FMT rectally having higher microdiversity post-FMT. Overall, these results show that analyses at the macro-level alone can miss important biological differences. Conclusions: These findings suggest that standardized population and genetic variation analyses will be invaluable for maximizing biological inference, and MetaPop provides a convenient tools package to explore the dual impact of macro- and micro-diversity across microbial communities. We welcome to the Booth this week the very talented and vibrant Jerre Dye. Recommended by a recent genius guest, Cecelia Wingate, Jerre is a Southerner by birth, having grown up in a small town in Mississippi. He is a playwright, actor, director and opera librettist, now living in Chicago. Fellow Mississippi playwright Beth Henley, whose play Crimes of the Heart earned her a Pulitzer Prize in 1981, praises his lyrical voice and distinctly Southern sensibilities, proclaiming him "a vibrant force in the American theater." Jerre's plays Cicada and Distance were both nominated for Joseph Jefferson awards. First off, Frank tells us about seeing our friend Christine McHugh's one-woman play Parents Must Be Dead at the Greenhouse Theatre. By all accounts, the evening was a smashing success, with a full house and great audience response. Congratulations, Christine! We learn that the somewhat odd title refers to a friend of Christine's preference listing on a dating website. A bit maudlin, but at least he's honest. Gary reminds our listeners that they can hear the Booth One crew interviewed on the Rick Kogan After Hours radio program on the WGN website. To listen to Rick's jaw-droppingly generous words about our show, click here. Jerre takes us through his upbringing, his school days in Memphis, and his foray into acting in Hollywood. Big brother John Dye was his mentor, inspiration and role model. Highlights from his LA days include teaching Lily Tomlin how to clog(!?) and appearing as a dancer in the 1993 film of The Beverly Hillbillies with Jim Varney. His mentor at University of Memphis was Gloria Baxter, who was a classmate and friend of Frank Galati's at Northwestern. As film fans, we love a well-written movie review, even if it's a pan. A couple of snippets from the the recent Keanu Reeves/Winona Ryder film reviewed in the NY Times: "'Destination Wedding' is torture."; "Nothing is as ailing as the screenplay." Almost worth going to see it just for the train wreck! Jerre talks about becoming an opera librettist and how that writing style and process differs from, and is similar to, his playwrighting. He first got involved with opera six years ago doing a project in Memphis creating several different stories about the people who worked at a now-shuttered Sears distribution complex. His opera career has advanced from there to the point where he's now at work on a project called Taking Up Serpents with composer Kamala Sankaram to be presented by Washington National Opera at the Kennedy Center. The piece runs January 11-13 in Washington. Jerre has many other projects in the works and we're excited to see them come to life. As Jerre says, "Everybody's born with a story. It's like a spell." In our Good Times and Bum Times segment, you'll hear about the first raw-meat vending machine now operational in upstate New York (a dream invention for carnivore Gary), and you'll meet Jessie, the foul-mouthed Macaw who shocked rescuers on a London roof top with a barrage of F-bombs. Jerre and the boys play a little Chat Pack and we learn about Olympic dream events, books they would write, and least-favorite education courses they've taken. As always, this segment reveals some fascinating insight into our guest and hosts. Kiss Of Death: Nabi Tajima, recognized as the World's Oldest Person Born in 1900 in Araki, Japan, Ms. Tajima was the last known person born in the 19th century, and one of the few people who could recall a time before World War I. She had nine children and 160 descendents, including great-great-great grandchildren. Nabi Tajima was 117. Read the full Washington Post article here.

This thesis entails the results of three research projects. These have focused on the influence of diversity, demography and structure in the divergence (i.e. the speciation process) of four wild tomato species. In the first project, using coalescent simulations, we studied the impact of three different sampling schemes on patterns of neutral diversity in structured populations. Specifically, we evaluated two summary statistics based on the site frequency spectrum (Tajima’s D and Fu and Li’s D) as a function of migration rate, demographic history of the entire metapopulation and the sampling scheme. Using simulations, we demonstrate strong effects of the sampling scheme on Tajima’s D and Fu and Li’s D statistics, particularly under specieswide expansions. Under such scenarios, the effects of spatial sampling may persist up to very high levels of gene flow (Nm > 25). This suggests that validating the assumption of panmixia is crucial if robust demographic inferences are to be made from local or pooled samples. For the second project, we investigated how selection acts in four species of wild tomatoes (S. habrochaites, S. arcanum, S. peruvianum, and S. chilense) using sequence data from eight housekeeping genes. Our analysis quantified the number of adaptive and deleterious mutations, and the distribution of fitness effects of new mutations (its mean and variance) taking into account the demography of the species. We found no evidence for adaptive mutations but very strong purifying selection in coding regions of the four species. More interestingly, the four species exhibit different strength of purifying selection in non-coding regions (introns). Taking into account the results from the first project, we also highlighted the utility of analyzing pooled samples and local samples from a metapopulation in order to measure selection and the distribution of fitness effects. Finally, the third project deals with the estimation of nucleotide diversity and population structure in S. habrochaites and S. arcanum. We also compared these results to those of S. peruvianum and S. chilense. We found that S. arcanum and S. habrochaites present lower diversity levels than S. peruvianum and S. chilense. Our neutrality tests have not revealed any particular pattern, leading us to conclude that the loci sequenced for the present study have not evolved under strong positive selection, although they show a distinctive pattern of purifying selection (second project). We also tested the demography of all four species and found a strong expansion after a bottleneck in the recent past for S. peruvianum and a similar statistically significant pattern for S. arcanum, even though the signal seemed weaker in this case. Additionally, we found moderate levels of population sub-structure in these species, similar to previous results found in S. peruvianum and S. chilense. Still, regardless of the levels of population structure, we found at least two (Rupe and San Juan from S. arcanum) populations collected in the field that could actually be considered as a single deme. We also expanded these population structure analyses to gain insight into the phylogenetic relations between the four species in order to contribute to the taxonomical treatment of the Solanum section Lycopersicon from a population genetics perspective. Thus, we found a clear differentiation between S. arcanum and S. peruvianum based on all polymorphic sites.
