Neuroepigenetic Mechanisms and Primate Epigenome Evolution (Boyan Bonev)

Epigenetics Podcast

In this episode of the Epigenetics Podcast, we talked with Boyan Bonev from the HelmholtzZetrum in Munich about his work on neuroepigenetics, focusing on gene regulation, chromatin architecture, and primate epigenome evolution, This Episode focuses on Dr. Bonev's recent research, particularly focusing on how chromatin architecture and gene regulation influence neural cell identity and function. He discusses his work investigating transcriptional activity in relation to chromatin insulation, highlighting a critical finding that induced expression of genes does not necessarily lead to chromatin insulation—a point that complicates prior assumptions about the relationship between gene expression and chromatin organization. This study aimed to determine the causal versus correlative aspects of chromatin architecture in brain development and links it to developmental processes and neurodevelopmental disorders. Building on his findings in gene regulation, Dr. Bonev elaborates on a significant study he conducted in his own lab, where he mapped the regulatory landscape of neural differentiation in the mouse neocortex. Here, he employed cutting-edge single-cell sequencing methodologies to analyze intricate gene and enhancer interactions, revealing that selective enhancer-promoter interactions are primarily cell-type specific. This nuanced understanding aids in deciphering the complexities associated with gene expression as it relates to neural stem cells and differentiated neurons, emphasizing the importance of single-cell analyses over bulk sequencing methods. Moreover, Dr. Bonev reveals a novel methodology developed in his lab that allows for the simultaneous assessment of spatial genome organization, chromatin accessibility, and DNA methylation at high resolution. This advancement not only reduces costs but also enhances the potential to correlate higher-dimensional genomic data with specific biological questions, fostering a more integrative approach to understanding genetic regulation. The discussion then shifts focus towards Dr. Bonev's recent project profiling primate epigenome evolution, where he investigated the 3D genome organization, chromatin accessibility, and gene expression among iPSCs and neural stem cells from various species, including humans, chimpanzees, gorillas, and macaques. In this research, he identifies trends related to transcription factor evolution and chromatin modifications across species. The insights gleaned from this work underscore the evolutionary significance of structural variations in the 3D genome, pointing to a possible link between chromatin dynamics and the evolutionary development of the primate brain.   References Bonev B, Mendelson Cohen N, Szabo Q, Fritsch L, Papadopoulos GL, Lubling Y, Xu X, Lv X, Hugnot JP, Tanay A, Cavalli G. In Folge 06 sprechen wir mit Björn Kraus (EH Freiburg), Claudia Steckelberg (HS Neubrandenburg) und Matthias Laub (HAW Landshut) über die Themen Promotionen und Promotionsförderung in der Sozialen Arbeit. It was a very unusual Canada Day, wasn't it? In some ways, it was even more unusual than last year's Canada Day in the immediate aftermath of the pandemic's first wave, but there was a lot of room for some kind of outdoor festivities, but there wasn't much in terms of will. In the aftermath of our frightening new understanding of our own history, is there a better way to mark Canada Day in 2021 than protest? In May, it began with the discovery of 215 unmarked graves at the Kamloops Indian Residential School. Then in June there was the discovery of 751 graves on the grounds of the former Marieval Indian Residential School in Saskatchewan and an additional 182 graves at the the former St. Eugene's Mission School near Cranbrook, B.C. found just last week. New searches will begin soon at places like the Mohawk Institute and the St. Albert Métis Community, and who knows what will be found. Ignorance is the issue. A poll last month said that two-thirds of Canadians knew little or nothing about Canada's residential school system, a fact that both stymies healing, and ensures that the victims of residential schools will continue to suffer in silence. Four of the 94 calls to action in the Truth and Reconciliation report have to do with education, and insuring that the history of residential schools and the trauma they created are known by every Canadian. But where to begin? The obvious place is with the people most affected by what happened at the country's residential schools, the Indigenous people. Presented without commentary by the podcast's usually obnoxious host, we will hear from the line-up of speakers at the Cancel Canada Day protest and march in front of the Basilica of Our Lady Immaculate downtown. Co-organizer Maura Winkup, 1492 Landback Lane spokesperson Skyler Williams, and local agitator Xico Lopez were among the speakers during that protest. Let's press play on the voices of our local Indigenous community on this week's Guelph Politicast! You can hear an interview with the organizers of the Cancel Canada Day march on this past Monday's podcast edition of Open Sources Guelph, and you can see the Politico coverage of the march here. He played for the Dodgers, the Athletics, the Cubs and the Astros. He is ranked 26th all time bases stolen, won two world series, and managed the Brewers from 2000 to 2002.  Now, we turn our feature story…. Rhode Island health officials announced Saturday that about 1,000 appointments will open up at the state's mass vaccination site in South Kingstown. The state Department of Health said the new appointments will become available for booking at VaccinateRI.org starting on Saturday evening and can be used starting today. In addition, another 9,000 appointments were made available at the state's four other largest vaccination sites: Cranston, Middletown, Providence, and Woonsocket. The Woonsocket site is brand new and opened yesterday at a former Sears store. The vaccines are currently available for people between the ages of 60 to 64, people who are 16 to 64 with certain underlying health conditions, and for those who were previously eligible in Phase 1 of the rollout, health officials said. As always, if it's your turn to be vaccinated, make an appointment at vaccinateRI.org and stay up to date by visiting Westerlysun.com. To read the latest on this story and more on what Rhode Island is doing to handle the Coronavirus, head over to westerleysun.com.  There are a lot of businesses in our community that are hiring right now, so we're excited to tell you about some new job listings. Today's Job posting comes from the Ocean House in Westerly. They're looking for a floor sommelier. Ideally, you have experience and a sommelier certification and are great with people, and can be an ambassador for the club's standards. Pay is up $11.50-$30.00 per hour with tips. Austin, 43, of Westerly, who passed away unexpectedly. Born in Westerly, Albert worked as a shipfitter for Electric Boat in Groton for many years. He was known as a talented artist and an enormous San Francisco 49ers fan. Most of all, he loved attending his children's sporting events and took great pride in cheering them on. He also enjoyed spending time with his beautiful granddaughter, extended family, and close friends. He will be sadly missed by his parents and three children, his granddaughter, his siblings, as well as many aunts, uncles, nieces and nephews. Thank you for taking a moment today to remember and celebrate Austin's life. That's it for today, we'll be back next time with more! In the years between the American Revolution and the U.S. Civil War, as legal and cultural understandings of citizenship became more racially restrictive, black writers articulated an expansive, practice-based theory of citizenship. Grounded in political participation, mutual aid, critique and revolution, and the myriad daily interactions between people living in the same spaces, citizenship, they argued, is not defined by who one is but, rather, by what one does. In The Practice of Citizenship, Derrick R. Spires examines the parallel development of early black print culture and legal and cultural understandings of U.S. citizenship, beginning in 1787, with the framing of the federal Constitution and the founding of the Free African Society by Absalom Jones and Richard Allen, and ending in 1861, with the onset of the Civil War. Between these two points he recovers understudied figures such as William J. Wilson, whose 1859 "Afric-American Picture Gallery" appeared in seven installments in The Anglo-African Magazine, and the physician, abolitionist, and essayist James McCune Smith. He places texts such as the proceedings of black state conventions alongside considerations of canonical figures such as Frances Ellen Watkins Harper and Frederick Douglass. Dr. Derrick R. Spires is Associate Professor of Literatures in English at Cornell University. He specializes in early African American and American print culture, citizenship studies, and African American intellectual history. His first book, The Practice of Citizenship: Black Politics and Print Culture in the Early United States (University of Pennsylvania Press, 2019), won the MLA Prize for First Book and the Bibliographical Society/St. Louis Mercantile Library Prize. His work appears or is forthcoming in African American Review, American Literary History, and edited collections on early African American print culture, and the Colored Conventions movement. Dr. Spires was an Albert M. Greenfield Foundation Fellow in African American History at the Library Company in 2008. This chat originally aired at 7:00 p.m. Thursday, February 25, 2021.

Williams & Walker are a great deal to blame for being the originators and establishing the name “coon” upon our race. They met a white man in San Francisco by the name of McConnell, who put them on the circuit. In order to achieve success and to attract the attention of the public they branded themselves as “the two real coons.” Their names, accompanied with “coon” songs, were soon heralded North, East, South and West…. Williams & Walker and Ernest Hogan were not old enough then to know the harm they had brought on the whole race. They needed the money, what little they received, and the white people needed the laugh [and made the money]. Colored men in general took no offense at the proceedings and laughed as heartily on hearing a “coon” song as the whites. But where the rub came is when the colored was called a “coon” outside of the [theater]. “Coon Songs Must Go,” Editorial in "Freeman", Jan. 2, 1909 Before I got through with 'Nobody', I could have wished that both the author of the words and the assembler of the tune had been strangled or drowned... 'Nobody' was a particularly hard song to replace. Bert Williams It's a tough gig to be the bridge to a much-needed change. The old guard will consider you a heretic, the next generation will view you as a link to an embarrassing past. Bert Williams is not only the first black star of the 20th century, he stands alone in the world of 1900s popular music, a figure to define the decade as much as Caruso. These days perhaps that's all the attention he gets - a paragraph in black histories, vaudeville histories, cultural histories of the progressive era, a footnote in histories of ragtime and jazz. But, here's the thing, his music is still with us! This mix features his signature piece, 'Nobody', a brilliant piece of work which showcases his dry wit, laconic delivery and universally-relatable humanity in an era of grotesque, lazy stereotypes. He would go on to make several other recordings of the song, but none would capture its essence quite as well. The mix also features two other Bert Williams songs - Pretty Desdemona, performed with backing from his stage parter George Walker, and He's a Cousin of Mine, written by Chris Smith and performed here by Bob Roberts, but made famous by Williams. We also have the final recording from the last generation's great black singer, George W Johnson. The other great pioneering black musician of the era was, of course, Scott Joplin, whose music has lasted a great deal better than Williams', even if not in the form it would have been heard in at the time. Joplin was more well-known as a writer than a performer, so we have no recordings of him playing, but his 'Maple Leaf Rag' was already selling enough copies to guarantee him an income for the rest of his short life. Though it was composed initially for the piano, it was a popular piece with both upworld brass bands and underworld dance bands, the like of which we will later hear mutating into early jazz. Here it's performed in a surprisingly swinging fashion (that is, perhaps 2% swinging) by Sousa's United States Marine Band. 1906 was also an important year for the way music was consumed. For the last decade both cylinders and disc records had been played on devices with large external horns. These worked well enough, but were large and ungainly, the focus of a parlour whether in use or not, and liable to be damaged by minor knocks. Victor, by now a major player on the scene, introduced a new phonograph named the "Victrola" which folded the horn down into the base of a large, luxurious cabinet designed by the Pooley Furniture Company of Philadelphia. Though the victrola was very expensive - more than double the price of other gramophones - it was an immediate success, and would be the standard design for the next couple of decades. In a sense it's a minor change, but it turned the gramophone from a novelty into a standard piece of household equipment, a democratisation which would broaden the audience enough to mean that recorded music was no longer the preserve of dedicated enthusiasts. Between his retirement from the University of Illinois at Urbana-Champagne in 1975 and his death in 2002, many cyberneticians made the pilgrimage to Pescadero, California to unravel the oft-elusive subtleties of second-order cybernetics with the master himself, Heinz von Foerster.  Fortunately, for all of those not blessed to have had an audience with the brilliant, playful, and generous man credited with founding the field itself, fellow Viennese colleagues Albert and Karl Müller (no relation besides their mutual devotion to cybernetics as a whole) recorded their seven-day intellectual dance with von Foerster, tailored it into an elegant structure loosely paralleling the Old Testament creation story, and brought it to the reading public as The Beginning of Heaven and Earth Has No Name: Seven Days With Second-Order Cybernetics, originally published in German in 2002 and, finally, out in English translation from Fordham University Press in 2014.  For those intrigued yet occasionally stymied by the complex mathematics and, at times, eccentric and riddle laden prose style of von Foester’s academic papers, the book is nothing less than a revelation as it clarifies and expands such essential Foersterian notions as the eigen-behaviour, the distinction between trivial and non-trivial machines, and a host of other insights regarding recursivity, genetic epistemology, and more allowing the reader to return to the primary texts ideally primed to fully absorb their profundity, inventiveness and intellectual audacity.  There could be no more eminently qualified curator of von Foerster’s thought than co-editor and University of Vienna historian, Albert Müller who afforded me the privilege of discussing the book with him. Abstract 1:Real-time logic (RTL) is useful for the verification of a safety assertion with respect to the specification of a real-time system. Since the satisfiability problem for RTL is undecidable, the systematic debugging of a real-time system appears impossible. With RTL, each propositional formula corresponds to a verification condition. The number of truth assignments of a propositional formula can help us determine the specific constraints which should be added or modified to derive the expected solutions. This talk describes this debugging approach and how it can be embedded into autonomous systems. We have implemented a tool called ADRTL for automatic debugging of RTL specifications. The confidence of our approach is high as we have effectively evaluated ADRTL on several existing industrial applications, including the NASA X-38 Crew Return Vehicle avionics.Abstract 2:Embedded systems are becoming ubiquitous and are increasingly interconnected or networked, making them more vulnerable to security attacks. A large class of these systems such as SCADA and PCS has real-time and safety constraints. Therefore, in addition to satisfying these requirements, achieving system security emerges as a critical challenge to ensure that users can trust these embedded systems to perform correct operations. One objective in a secure system is to identify attacks by detecting anomalous system behaviors. This part of the talk describes the challenges in the design and implementation of such intrusion detection system (IDS), addressing (1) accuracy: the IDS identifies no or as few false positives as the resource (time, space, power, etc.) and/or policy constraints allow, and no or as few false negatives as the resource and/or policy constraints allow; (2) efficiency/timeliness: the IDS does not violate the host embedded system's application deadlines and has a reasonable space overhead; (3) scalability: the IDS can scale to work with large embedded systems; and (4) power-awareness: the IDS does not significantly reduce the operational period of battery-powered embedded systems. We conclude with an outline of one of several promising embedded IDS approaches under investigation. This approach is based on automatic rule-base generation and semantic analysis. Abstract 1: Real-time logic (RTL) is useful for the verification of a safety assertion with respect to the specification of a real-time system. The confidence of our approach is high as we have effectively evaluated ADRTL on several existing industrial applications, including the NASA X-38 Crew Return Vehicle avionics. Abstract 2: Embedded systems are becoming ubiquitous and are increasingly interconnected or networked, making them more vulnerable to security attacks.
