Abstract: Background: Lower limb proprioception is critical for maintaining stability during gait and may impact how individuals modify their movements in response to changes in the environment and body state, a process termed sensorimotor adaptation. However, the connection between lower limb proprioception and sensorimotor adaptation during human gait has not been established. We suspect this gap is due in part to the lack of reliable, efficient methods to assess global lower limb proprioception in an ecologically valid context. New Method: We assessed static lower limb proprioception using an alternative forced choice task, administered twice to determine test-retest reliability. Participants stood on a dual-belt treadmill which passively moved one limb to stimulus locations selected by a Bayesian adaptive algorithm. At the stimulus locations, participants judged relative foot positions and the algorithm estimated the point of subjective equality (PSE) and the uncertainty of lower limb proprioception. Results: Using the Bland-Altman method, combined with Bayesian statistics, we found that both the PSE and uncertainty estimates had good reliability. Comparison with Existing Method(s): Current methods assessing static lower limb proprioception do so within a single joint, in non-weight bearing positions, and rely heavily on memory. One exception assessed static lower limb proprioception in standing but did not measure reliability and contained confounds impacting participants judgments, which we experimentally controlled here. Conclusions: This efficient and reliable method assessing lower limb proprioception will aid future mechanistic understanding of locomotor adaptation and serve as a useful tool for basic and clinical researchers studying balance and falls. It is therefore essential to establish a robust method for the isolation and culture of epithelial cells from nasal polyps to enable further research. In this study, the feasibility of the outgrowth technique for the isolation of the epithelial cells from the nasal polyps was evaluated. Methods: The outgrowth technique was performed to isolate the epithelial cells. Proliferation was evaluated up to the 3rd passage. Epithelial cells were identified and differentiation and proliferation were evaluated using flow cytometry with anti-cytokeratin, anti-p63 and anti-Ki-67. A functionality test was assessed by determining type 2-relevant proteins using ELISA, representatively interleukin-33 and periostin. Results: Using the outgrowth technique, epithelial cells could be isolated from all tissue samples. Isolated epithelial cells showed a proliferation rate of approximately 7- to 23-fold every 6 days up to the 3rd passage. Over 97% of isolated cells were shown to be cytokeratin- and p63-positive, and over 86% of them were Ki-67-positive in flow cytometry. Interleukin-33 and periostin were detectable in the supernatant. Conclusions: We introduce a simple, low-cost, and well-performing method for isolating epithelial cells from nasal polyps with the outgrowth technique. Copy rights belong to original authors. Abstract: Background: Identifying the structured distribution (or lack thereof) of a given feature over a point cloud is a general research question. In the neuroscience field, this problem arises while investigating representations over neural manifolds (e.g., spatial coding), in the analysis of neurophysiological signals (e.g., auditory coding) or in anatomical image segmentation. New method: We introduce the Structure Index (SI) as a graph-based topological metric to quantify the distribution of feature values projected over data in arbitrary D-dimensional spaces (neurons, time stamps, pixels). The SI is defined from the overlapping distribution of data points sharing similar feature values in a given neighborhood. Results: Using model data clouds we show how the SI provides quantification of the degree of local versus global organization of feature distribution. SI can be applied to both scalar and vectorial features permitting quantification of the relative contribution of related variables. When applied to experimental studies of head-direction cells, it is able to retrieve consistent feature structure from both the high- and low-dimensional representations. Finally, we provide two general-purpose examples (sound and image categorization), to illustrate the potential application to arbitrary dimensional spaces. Comparison with existing methods: Most methods for quantifying structure depend on cluster analysis, which are suboptimal for continuous features and non-discrete data clouds. SI unbiasedly quantifies structure from continuous data in any dimensional space. Conclusions: The method provides versatile applications in the neuroscience and data science fields. The recently developed flexible micro ()-electrocorticography (ECoG) device is one prominent method used to examine large-scale cortical activity across multiple regions. The sheet-shaped ECoG electrodes arrays can be placed on a relatively wide area of cortical surface beneath the skull by inserting the device into the space between skull and brain. Although rats and mice are useful tools for neuroscience, current ECoG recording methods in these animals are limited to the parietal region of cerebral cortex. Recording cortical activity from the temporal region of cortex in mice has proven difficult because of surgical barriers created by the skull and surrounding temporalis muscle anatomy. New method: Hear, we developed a sheet-shaped 64-channel ECoG device that allows access to the mouse temporal cortex, and we determined the factor determining the appropriate bending stiffness for the ECoG electrode array. We also established a surgical technique to implant the electrode arrays into the epidural space over a wide area of cerebral cortex covering from the barrel field to olfactory (piriform) cortex, which is the deepest region of the cerebral cortex. Results: Using histology and computed tomography (CT) images, we confirmed that the tip of the ECoG device reached to the most ventral part of cerebral cortex without causing noticeable damage to the brain surface. The device simultaneously recorded somatosensory and odor stimulus-evoked neural activity from dorsal and ventral parts of cerebral cortex in awake and anesthetized mice. Conclusions: These data indicates that our ECoG device and surgical techniques enable to record large-scale cortical activity from the parietal to temporal cortex in mice, including somatosensory and olfactory cortices. This system will provide opportunities to investigate physiological functions from wider areas of the mouse cerebral cortex than those of existing ECoG techniques. Welcome back to the Neuroscience Meets Social and Emotional Learning Podcast EPISODE #109 with a special episode where I want to take a minute to thank anyone who has ever downloaded an episode or come on a guest to the podcast. Without you (the listener) or our guest speakers, there is no podcast, and there would be no chance that we would have hit our milestone of surpassing 50,000 downloads since our launch in June 2019. I want to take a minute to share why hitting 50,000 downloads is such a big deal and why we couldn’t have done this on our own. It took a year and 8 months to attain this goal (that I’ve had my eye on since last summer) and if you are not a podcaster, these numbers don’t have as much meaning as those out there who create and release content and wonder—will anyone actually find what I have just created interesting, helpful and meaningful? When starting anything new, you are building something out of nothing, and the only way to do this is to have a vision of where you are going. For me, it started with “I hope I can get 100 people to listen to this podcast. That would be incredible!” Our first month we had 27 downloads (probably my good friends and family—thank you!), month 2 was 204 downloads, month 3, 248, then 396, jumping up to 1,648 in December 2019. What’s crazy is that if I look back to February 2020, or this time last year, our monthly numbers started to hit the thousands each month, but we were still just at 7,800 downloads in total. I’ve included a graph in the show notes so you can see these results. When we launched the podcast, we did one episode a week, except for the beginning of the Pandemic last summer, we released 3 episodes in a week a couple of times, just due to the fact that we had extra time, most people we wanted to interview were available, and we knew the more episodes we released, the higher the downloads, which is exactly how the numbers increased so quickly. If we want quantum leap results, it takes effort, focus, persistence and hard work. There’s actually a formula that I learned in the late 1990s when I was given Price Pritchett’s book “You Squared: A High Velocity Formula for Multiplying your Personal Effectiveness in Quantum Leaps.”[i] Who doesn’t want to achieve exponential improvement in their performance, or multiply their personal effectiveness? “You don’t have to be content with improving things incrementally or gradually—You Squared implies an explosive jump in your personal performance that puts you far beyond the next logical step.” (Price Pritchett) So of course, I was looking for that exponential leap with our numbers, and not sure what the secret was. Since I always have the You Squared book on my desk, one day I looked up Pritchett and contacted his offices to see if I could have him on the podcast to discover what I was missing and share it with our listeners at the same time. He isn’t doing interviews anymore, but I will have one of his team members on this year and we will dive deeper into the principles of his book. The tips I’m going to share with you on this episode today are for anyone who is building something from nothing. You might have an idea in the back of your head, and aren’t sure where to begin, or you’ve been given a new sales territory, and you just can’t see how you will accomplish your goal. Whatever it is that you are looking to do, there are some secrets to achieving your goals, and I highly recommend reading Pritchett’s book, You Squared to begin with. Here’s Some Tips for Accelerating Your Rate of Achievement, and they all involve a shift in your mental mindset. Tip #1 Learn from Those Who Have Already Paved the Path Seek out those who have risen to the top, and model what they are doing. They had to have started where you are at some point. Whatever you are doing, there is always someone who has gone before you, and achieved your goal with ease. How did they do it? Ask them, and then be prepared to do exactly what they say. I watched other podcasters to see how they hit this milestone, and I remember that Lewis Howes, the host of one of the top podcasts, The School of Greatness, said something along the lines of “to get more downloads, I knew I had to release more episodes.”[ii] Since its launch in January 2013, the School of Greatness podcast has grown rapidly to be one of the top-ranked Business and Self-Development podcasts in iTunes. It regularly appears in the Top 50 of all iTunes podcasts, and has over 150 million downloads. He said “I built up my podcast through consistently providing quality valuable content and constantly being open to my own growth without being attached to the end result. In the early stages of the podcast, I was only doing one episode per week, and then I started adding two episodes, and then I added in my 5 Minute Fridays, and then I added video. This was a slow and gradual growth and has taken years to get to where I am today.”[iii] Lewis Howes describes what it took for the Quantum Leap results he has achieved. So How Did This Work? Lewis Howes suggested doing 3 episodes/week to improve his downloads. To move away from releasing just one episode a week, we did try 3 episodes in a week but that almost killed me. My life was 100% focused on each guest, preparing and editing, but I did it because I was given access to high level speakers and didn’t want to miss that opportunity. Other projects were put aside, and it was an incredible learning opportunity, but I couldn’t sustain this level on my own. I was reminded of something I heard Brendon Burchard, the author of the book High Performance Habits talk about with how “High performers have mastered the art of prolific quality output (PQO). They produce more high-quality output than their peers over the long term, and that is how they become more effective, better known, more remembered. They aim their attention and consistent efforts toward PQO and minimize any distractions (including opportunities) that would steal them away from their craft” (Burchard, 2017)[iv] To release more than one interview a week would compromise the quality of the work I’m doing (unless I decide to outsource some of it, which I haven’t done yet). So, I’m sticking to one interview a week, and will be adding Brain Fact Fridays, which will be short brain tips, to reinforce the strategies offered within the interviews. Stay tuned, as we will begin Brain Fact Fridays next week. Who Can You Learn From? If there is someone that you know in your field who has a track record of success, look them up, and contact them. With 100% certainty, I can tell you that they will answer any questions that you might have for them. Ask them what they did to achieve their high levels of success, write it down, and follow what they did. You might have to adjust, like I did, but you will find your rhythm, and what works for you, once you begin to implement the ideas you are given. Just remember to take the advice they give you and try it. “If you want to accelerate your rate of achievement rapidly, you must search out and vigorously employ new behaviors.” (Pritchett, Page 7) Tip #2 Act As if Your Success is Certain—Expect It. “If you doubt something, doubt your limits.” (Pritchett). When starting something new, it’s normal, I think, to wonder if you will attain success with what you are doing. Just keep doing the work, and day by day, you will begin to see small wins that stack up, building your belief system. When you have true belief and faith that you will accomplish your goal, something inside you shifts. I have launched quite a few ideas that never took off, or never reached the heights I was hoping for. Even with all the belief in the world, some things just don’t work. But when something begins to turn the corner, and the momentum builds, you will see it. Never look back to the doubts, fears and uncertainty that you might have had at the beginning. Even if it completely shocks you, just hold that belief. So How Did This Work? When I saw the numbers going up last summer around the time we were doing 3 podcasts each week, I remember feeling shocked, but also thinking “it’s about time.” The belief started to come, and it never left at that point. Do you believe in what you are doing? How can you strengthen your belief? What do you say to someone who tells you what you are trying to do is impossible, or that past results have proven it will fail? Tip #3 The How is Not Important, You Just Need to Know What You Want “A quantum leap is the unexpected that comes to you with sudden grace. You can open yourself to such a breakthrough, you can even invite it, but you can’t make it happen by struggling harder.” (Pritchett, page 17) I always remember my mentor, Bob Proctor[v] talking about forgetting about “how” I was going to attain my goal but focus on what I wanted. I remember saying “But Bob, how am I going to do that?” and he would look at me and say, “You don’t need to know how” and I would be left standing there, puzzled. Lewis Howes mentioned it when he said he remained focused on his growth. Just keep learning, working, moving, and growing, and putting one foot forward. Ideas and opportunities will come your way that you might have never seen or expected before. So How Did This Work? When our numbers started to accelerate, it was like a perfect storm of activity. I had just interviewed my mentored, Bob Proctor, and he offered to send out my podcast to his entire database. That really helped. Then Podbean (our podcast host) featured our podcast on the front page of their app, and we went from 32 followers to almost 4,000. This means that every time we upload an episode, 4,000 people are notified. Then we were contacted by Corwin Press, with 8 authors who they thought would be a great fit for the podcast. These authors all led me to other opportunities outside of the podcast, and the list can go on. If you are crystal clear on where you are going, the way will be shown to you. It might not look like the pathway you expect, but with faith and belief, it will come to you, and when your quantum leap appears, it won’t shock you, because you saw it all along. Abstract: Objective: In this study, we validate and describe a user-friendly tool for PVS tracing that uses a Frangi-based detection algorithm; which will be made freely available to aid in future clinical and research applications. All PVS detected by the semi-automated method had a match with the manual dataset and 94% of the manual PVS had a match within the semi-automated dataset. Methods: We deployed a Frangi-based filter using a pre-existing Matlab toolbox. The PVSSAS tool pre-processes the images and is optimized for maximum effectiveness in this application. A user-friendly GUI was developed to aid the speed and ease in marking large numbers of PVS across the entire brain at once. Results: Using a tolerance of 0.7 cm, 83% of all PVSs detected by the semi-automated method had a match with the manual dataset and 94% of the manual PVS had a match within the semi-automated dataset. As shown in figure 3, there was generally excellent agreement between the manual and semi-automated markings in any given slice. Significance: The primary benefit of PVSSAS will be time saved marking PVS. Clinical MRI use is likely to become more widespread in the diagnosis, treatment, and study of MS and other degenerative neurological conditions in the coming years. Tools like the one presented here will be invaluable in ensuring that the tracing and quantitative analysis of these PVS does not act as a bottle neck to treatment and further research. Abstract: Purpose: Myelin has long been the target of neuroimaging research due to its importance in brain development, plasticity, and disease. However, most available techniques can only provide a voxel-averaged estimate of myelin content. In the human brain, white matter fibre pathways connecting different brain areas and carrying different functions often cross each other in the same voxel. A measure that can differentiate the degree of myelination of crossing fibres would provide a more specific marker of myelination. Theory & Methods: One MRI signal property sensitive to myelin is the phase accumulation, which to date has also been limited to voxel-averaged myelin estimates. We use this sensitivity by measuring the phase accumulation of the signal remaining after diffusion weighting, which we call DIffusion-Prepared Phase Imaging (DIPPI). Including diffusion weighting before estimating the phase accumulation has two distinct advantages for estimating the degree of myelination: (1) it increases the relative contribution of intra-axonal water, whose phase is related linearly to the amount of myelin surrounding the axon (in particular the log g-ratio) and (2) it gives directional information, which can be used to distinguish between crossing fibres. Results: Using simulations and phantom data we argue that other sources of phase accumulation (i.e., movement-induced phase shift during the diffusion gradients, eddy currents, and other sources of susceptibility) can be either corrected for or are sufficiently small to still allow the g-ratio to be reliably estimated. Abstract: Motivation: Time-course gene expression data has been widely used to infer regulatory and signaling relationships between genes. Most of the widely used methods for such analysis were developed for bulk expression data. Single cell RNA-Seq (scRNA-Seq) data offers several advantages including the large number of expression profiles available and the ability to focus on individual cells rather than averages. However, this data also raises new computational challenges. Results: Using a novel encoding for scRNA-Seq expression data we develop deep learning methods for interaction prediction from time-course data. Our methods use a supervised framework which represents the data as a 3D tensor and train convolutional and recurrent neural networks (CNN and RNN) for predicting interactions. We tested our Time-course Deep Learning (TDL) models on five different time series scRNA-Seq datasets. As we show, TDL can accurately identify causal and regulatory gene-gene interactions and can also be used to assign new function to genes. B., Macpherson, A. J., Powrie, F., Lam, L. H. Abstract: Background: Identifying which taxa are targeted by immunoglobulins can uncover important host-microbe interactions. Immunoglobulin binding of commensal taxa can be assayed by sorting bound bacteria from samples and using amplicon sequencing to determine their taxonomy, a technique most widely applied to study Immunoglobulin A (IgA-Seq). Previous experiments have scored taxon binding in IgA-Seq datasets by comparing abundances in the IgA bound and unbound sorted fractions. However, as these are relative abundances, such scores are influenced by the levels of the other taxa present and represent an abstract combination of these effects. Diversity in the practical approaches of prior studies also warrants benchmarking of the individual stages involved. Here, we provide a detailed description of the design strategy for an optimised IgA-Seq protocol. Combined with a novel scoring method for IgA-Seq datasets that accounts for the aforementioned effects, this platform enables accurate identification and quantification of commensal gut microbiota targeted by host immunoglobulins. Results: Using germ-free and Rag1-/- mice as negative controls, and a strain-specific IgA antibody as a positive control, we determine optimal reagents and fluorescence activated cell sorting (FACS) parameters for IgA-Seq. Using simulated IgA-Seq data, we show that existing IgA-Seq scoring methods are influenced by pre-sort relative abundances. This has consequences for the interpretation of case-control studies where there are inherent differences in microbiota composition between groups. We show that these effects can be addressed using a novel scoring approach based on posterior probabilities. Finally, we demonstrate the utility of both the IgA-Seq protocol and probability-based scores by examining both novel and published data from in vivo disease models. Conclusions: We provide a detailed IgA-Seq protocol to accurately isolate IgA-bound taxa from intestinal samples. Using simulated and experimental data, we demonstrate novel probability-based scores that adjust for the compositional nature of relative abundance data to accurately quantify taxon-level IgA binding. All scoring approaches are made available in the IgAScores R package. These methods should improve the generation and interpretation of IgA-Seq datasets and could be applied to study other immunoglobulins and sample types. Copy rights belong to original authors. Background: With the help of epigenome-wide association studies (EWAS), increasing knowledge on the role of epigenetic mechanisms such as DNA methylation in disease processes is obtained. In addition, EWAS aid the understanding of behavioral and environmental effects on DNA methylation. In terms of statistical analysis, specific challenges arise from the characteristics of methylation data. First, methylation beta-values represent proportions with skewed and heteroscedastic distributions. Thus, traditional modeling strategies assuming a normally distributed response might not be appropriate. Second, recent evidence suggests that not only mean differences but also variability in site-specific DNA methylation associates with diseases, including cancer. The purpose of this study was to compare different modeling strategies for methylation data in terms of model performance and performance of downstream hypothesis tests. Specifically, we used the generalized additive models for location, scale and shape (GAMLSS) framework to compare beta regression with Gaussian regression on raw, binary logit and arcsine square root transformed methylation data, with and without modeling a covariate effect on the scale parameter. Results: Using simulated and real data from a large population-based study and an independent sample of cancer patients and healthy controls, we show that beta regression does not outperform competing strategies in terms of model performance. In addition, Gaussian models for location and scale showed an improved performance as compared to models for location only. The best performance was observed for the Gaussian model on binary logit transformed beta-values, referred to as M-values. Our results further suggest that models for location and scale are specifically sensitive towards violations of the distribution assumption and towards outliers in the methylation data. Therefore, a resampling procedure is proposed as a mode of inference and shown to diminish type I error rate in practically relevant settings. We apply the proposed method in an EWAS of BMI and age and reveal strong associations of age with methylation variability that are validated in an independent sample. Conclusions: Models for location and scale are promising tools for EWAS that may help to understand the influence of environmental factors and disease-related phenotypes on methylation variability and its role during disease development.
Background: Since the pig is one of the most important livestock animals worldwide, mapping loci that are associated with economically important traits and/or traits that influence animal welfare is extremely relevant for efficient future pig breeding. Therefore, the purpose of this study was a genome-wide mapping of quantitative trait loci (QTL) associated with nine body composition and bone mineral traits: absolute (Fat, Lean) and percentage (FatPC, LeanPC) fat and lean mass, live weight (Weight), soft tissue X-ray attenuation coefficient (R), absolute (BMC) and percentage (BMCPC) bone mineral content and bone mineral density (BMD). Methods: Data on the nine traits investigated were obtained by Dual-energy X-ray absorptiometry for 551 pigs that were between 160 and 200 days old. In addition, all pigs were genotyped using Illumina's PorcineSNP60 Genotyping BeadChip. Based on these data, a genome-wide combined linkage and linkage disequilibrium analysis was conducted. Thus, we used 44 611 sliding windows that each consisted of 20 adjacent single nucleotide polymorphisms (SNPs). For the middle of each sliding window a variance component analysis was carried out using ASReml. The underlying mixed linear model included random QTL and polygenic effects, with fixed effects of sex, housing, season and age. Results: Using a Bonferroni-corrected genome-wide significance threshold of P < 0.001, significant peaks were identified for all traits except BMCPC. Overall, we identified 72 QTL on 16 chromosomes, of which 24 were significantly associated with one trait only and the remaining with more than one trait. For example, a QTL on chromosome 2 included the highest peak across the genome for four traits (Fat, FatPC, LeanPC and R). The nearby gene, ZNF608, is known to be associated with body mass index in humans and involved in starvation in Drosophila, which makes it an extremely good candidate gene for this QTL. Conclusions: Our QTL mapping approach identified 72 QTL, some of which confirmed results of previous studies in pigs. However, we also detected significant associations that have not been published before and were able to identify a number of new and promising candidate genes, such as ZNF608.
Background: Methyl-CpG binding protein 2 (MECP2) is a protein that specifically binds methylated DNA, thus regulating transcription and chromatin organization. Mutations in the gene have been identified as the principal cause of Rett syndrome, a severe neurological disorder. Although the role of MECP2 has been extensively studied in nervous tissues, still very little is known about its function and cell type specific distribution in other tissues. Results: Using immunostaining on tissue cryosections, we characterized the distribution of MECP2 in 60 cell types of 16 mouse neuronal and non-neuronal tissues. We show that MECP2 is expressed at a very high level in all retinal neurons except rod photoreceptors. The onset of its expression during retina development coincides with massive synapse formation. In contrast to astroglia, retinal microglial cells lack MECP2, similar to microglia in the brain, cerebellum, and spinal cord. MECP2 is also present in almost all non-neural cell types, with the exception of intestinal epithelial cells, erythropoietic cells, and hair matrix keratinocytes. Our study demonstrates the role of MECP2 as a marker of the differentiated state in all studied cells other than oocytes and spermatogenic cells. MECP2-deficient male (Mecp2(-/y)) mice show no apparent defects in the morphology and development of the retina. The nuclear architecture of retinal neurons is also unaffected as the degree of chromocenter fusion and the distribution of major histone modifications do not differ between Mecp2(-/y) and Mecp2(wt) mice. Surprisingly, the absence of MECP2 is not compensated by other methyl-CpG binding proteins. On the contrary, their mRNA levels were downregulated in Mecp2(-/y) mice. Conclusions: MECP2 is almost universally expressed in all studied cell types with few exceptions, including microglia. MECP2 deficiency does not change the nuclear architecture and epigenetic landscape of retinal cells despite the missing compensatory expression of other methyl-CpG binding proteins. Furthermore, retinal development and morphology are also preserved in Mecp2 null mice. Our study reveals the significance of MECP2 function in cell differentiation and sets the basis for future investigations in this direction.
Background: Change in headache diagnoses over time within the same individual is not well studied in the adult population. In this study, we prospectively examined the individual variation of migraine and tension-type headache (TTH) diagnoses over time. Methods: As part of the epidemiological Deutsche Migrane und Kopfschmerzgesellschaft (DMKG) headache study, 1312 participants were personally interviewed and 1122 responded to a second mailed questionnaire 2.2 years later. Headaches were assigned to migraine or TTH at two different points in time using the International Headache Classification, ICHD-II. We used broad (definite and probable subtypes) and strict (only definite type) definitions of migraine and TTH. Results: Using the broad definition increased the reproducibility of migraine diagnosis from 48.0% to 62.0% and of TTH from 59.0% to 65.0%. A constant TTH diagnosis was related to a higher social status (OR 2.81; 95% CI 1.43-5.53) a higher level of education (OR 1.96; 95% CI 1.00-3.85) and physical inactivity (OR 2.28; 95% CI 1.16-4.49). A constant diagnosis of definite migraine was associated with severe headache (OR 2.64; 95% CI 0.97-7.21) and frequent use of headache medication (OR 4.73; 95% CI 0.95-23.60). The result that coexisting TTH decreased the likelihood of a constant migraine (OR 0.29; 95% CI 0.10-0.85) is assumed to indicate response variability. Conclusions: In epidemiological studies, definite and probable subtypes should be included in the diagnosis to increase the diagnostic accuracy.

Objective: Genome-wide association studies have identified robust associations between single nucleotide polymorphisms and complex traits. As the proportion of phenotypic variance explained is still limited for most of the traits, larger and larger meta-analyses are being conducted to detect additional associations. Here we investigate the impact of the study design and the underlying assumption about the true genetic effect in a bimodal mixture situation on the power to detect associations. Methods: We performed simulations of quantitative phenotypes analysed by standard linear regression and dichotomized case-control data sets from the extremes of the quantitative trait analysed by standard logistic regression. Results: Using linear regression, markers with an effect in the extremes of the traits were almost undetectable, whereas analysing extremes by case-control design had superior power even for much smaller sample sizes. Two real data examples are provided to support our theoretical findings and to explore our mixture and parameter assumption. Conclusions: Our findings support the idea to re-analyse the available meta-analysis data sets to detect new loci in the extremes. Moreover, our investigation offers an explanation for discrepant findings when analysing quantitative traits in the general population and in the extremes. Copyright (C) 2011 S. Karger AG, Basel
Background: Several randomized trials have documented the value of radiation dose escalation in patients with prostate cancer, especially in patients with intermediate risk profile. Up to now dose escalation is usually applied to the whole prostate. IMRT and related techniques currently allow for dose escalation in sub-volumes of the organ. However, the sensitivity of the imaging modality and the fact that small islands of cancer are often dispersed within the whole organ may limit these approaches with regard to a clear clinical benefit. In order to assess potential effects of a dose escalation in certain sub-volumes based on choline PET imaging a mathematical dose-response model was developed. Methods: Based on different assumptions for alpha/beta, gamma 50, sensitivity and specificity of choline PET, the influence of the whole prostate and simultaneous integrated boost (SIB) dose on tumor control probability (TCP) was calculated. Based on the given heterogeneity of all potential variables certain representative permutations of the parameters were chosen and, subsequently, the influence on TCP was assessed. Results: Using schedules with 74 Gy within the whole prostate and a SIB dose of 90 Gy the TCP increase ranged from 23.1% (high detection rate of choline PET, low whole prostate dose, high gamma 50/ASTRO definition for tumor control) to 1.4% TCP gain (low sensitivity of PET, high whole prostate dose, CN + 2 definition for tumor control) or even 0% in selected cases. The corresponding initial TCP values without integrated boost ranged from 67.3% to 100%. According to a large data set of intermediate-risk prostate cancer patients the resulting TCP gains ranged from 22.2% to 10.1% (ASTRO definition) or from 13.2% to 6.0% (CN + 2 definition). Discussion: Although a simplified mathematical model was employed, the presented model allows for an estimation in how far given schedules are relevant for clinical practice. However, the benefit of a SIB based on choline PET seems less than intuitively expected. Only under the assumption of high detection rates and low initial TCP values the TCP gain has been shown to be relevant. Conclusions: Based on the employed assumptions, specific dose escalation to choline PET positive areas within the prostate may increase the local control rates. Due to the lack of exact PET sensitivity and prostate alpha/beta parameter, no firm conclusions can be made. Small variations may completely abrogate the clinical benefit of a SIB based on choline PET imaging.
Objective: To evaluate the staining characteristics of bromphenol blue used during vitreoretinal surgery in humans.Patients and methods: 13 patients with epiretinal membranes were included. Before and after surgery a complete clinical examination including best corrected visual acuity, funduscopy, fluorescein angiography, OCT (Stratus), Goldmann perimetry and multifocal ERG as well as photography of the macular area was performed. Bromphenol blue was used in concentrations of 0.2% in most patients. Removed epiretinal tissue was evaluated using electron microscopy.Results: Using dye concentrations of 0.2% a good demarcation of epiretinal membranes was seen in 11/13 patients. Staining of vitreous remnants at the vitreous base was seen in all patients. No dye-related adverse events were seen during follow-up in the functional tests (VA, ERG, perimetry) performed. Histological evaluation of epiretinal membranes showed unremarkable aspects of epiretinal cellular layers and unremarkable retinal surface of the internal limiting membrane (ILM).Conclusion: Bromphenol blue appears to be a very helpful and safe tool in posterior segment surgery. The staining characteristics need to be further evaluated in prospective study settings and larger numbers of patients.
Background: The dentate gyrus is well known for its mossy fiber projection to the hippocampal field 3 (CA3) and its extensive associational and commissural connections. The dentate gyrus, on the other hand, has only few projections to the CA1 and the subiculum, and none have clearly been shown to extrahippocampal target regions. Results: Using anterograde and retrograde tracer techniques in the Madagascan lesser hedgehog tenrec (Afrosoricidae, Afrotheria) it was shown in this study that the dentate hilar region gave rise to a faint, but distinct, bilateral projection to the most rostromedial portion of the olfactory tubercle, particularly its molecular layer. Unlike the CA1 and the subiculum the dentate gyrus did not project to the accumbens nucleus. A control injection into the medial septum-diagonal band complex also retrogradely labeled cells in the dentate hilus, but these neurons were found immediately adjacent to the heavily labeled CA3, while the tracer injections into the rostromedial tubercle did not reveal any labeling in CA3. Conclusion: The dentate hilar neurons projecting to the olfactory tubercle cannot be considered displaced cells of CA3 but represent true dentato-tubercular projection neurons. This projection supplements the subiculo-tubercular projection. Both terminal fields overlap among one another as well as with the fiber terminations arising in the anteromedial frontal cortex. The rostromedial olfactory tubercle might represent a distinct ventral striatal target area worth investigating in studies of the parallel processing of cortico-limbic information in tenrec as well as in cat and monkey.
The solubility of Ni in a silicate melt has been measured using a new, mechanically assisted equilibration technique over a wide range of controlled ƒO2 values. The melt composition corresponds to the 1 atm eutectic in the system CaAl2Si2O8-CaMgSi2O6 + 10 wt% CaO. The experiments were performed at 1300°C and over an ƒO2 range of 10−8.5 to 10−13.75, and over a temperature range of 1270 to 1390°C at a constant gas mixing ratio ( ). The experiment consists of a sample of melt contained within a crucible of Ni metal and held in a 1 atm gas mixing furnace. A Ni spindle is entered into the sample from above and continuously rotated at a constant angular velocity using a viscometer head. The stirring of the sample serves to accelerate the approach to equilibrium between the liquid sample and the metal crucible (and spindle). This arrangement allows relatively rapid equilibration of Ni content following changes to higher or lower ƒO2 values. Samples of the melt may be taken at any time for analysis and thus the equilibrium solubility of Ni in the silicate melt may be determined from unambiguous experimental reversals. The Ni contents of samples, analysed both by INAA and by ICP-AES, range from 25 to 5300 ppm. The data presented in this paper indicate that the oxidation state of Ni in the investigated melt is Ni2+ over the entire range of ƒO2 investigated. This conclusion contrasts with recent reports in the literature of an inflection in the ƒO2 dependence of Ni solubility, which has been interpreted as solution of neutral Ni at low ƒO2 (Morse et al., 1991; Colson, 1992; Ehlers et al., 1992). We also present data for the temperature dependence of Ni solubility in the investigated melt. The solubility decreases with increasing temperature at constant ƒO2. The present results are in good agreement with the metal-loop-equilibration experiments reported by Holzheid et al. (1994).
